Research in the Farkas group involves the development and use of molecular tools in order to study, image, and treat cancer subtypes. Significant advances have been made in understanding and treating cancer, however, there remain many unknowns, especially in the arena of how and why particular diseases become aggressive and metastasize. We are specifically interested in the roles that macrophages, and separately, altered circadian rhythms, play in cancer. Our work has focused on their investigation via generation and use of platforms that enable detection and tracking in biologically-relevant models, followed by perturbation and study of those systems with small molecules. Macrophages have the ability to interconvert between immune stimulating- and suppressing-subtypes, and are recruited and contribute to oncogenic microenvironments. Because many breast tumors generate macrophage chemoattractants, we are taking advantage of this characteristic and developing cell-based imaging and drug delivery agents via chemical modification of the cells' surfaces. We are also engineering macrophages to possess reporters in order to discern phenotypes, and probing phenotypic conversion via small molecules. My research program is also involved in determining the significance of circadian rhythms in breast cancer. Epidemiological evidence has shown that alteration of circadian rhythms is correlated with worse patient prognosis and drug resistance. We are assessing circadian rhythms in cell culture models of cancer, and using small molecules to modulate these rhythms in an effort to understand the link between altered circadian rhythms and disease. Our work is intended to not only shed new light on contributors to cancer, but also provide new targets and drugs for treatments.

Despite the promise for the use of chemical tools for investigating biological process and disease, many small molecule probes for most pathways/targets were unknown or unavailable until recently. Work in the Hopkins Laboratory centers around the synthesis and optimization of novel chemical tool compounds aimed at understanding biological processes and tackling unmet medical needs. This talk will cover two projects in my lab: 1. Synthesis and optimization of novel phosphodiesterase inhibitors as possible therapies for cocaine use disorders, and 2. The synthesis, optimization and biological characterization of a series activin receptor-like kinase 2 (ALK2) inhibitors for the treatment of rare and neglected diseases.

Vicinal (1,2-disubstituted) functional group motifs are
ubiquitous in structurally complex small molecules that are of
academic and industrial importance, including many widely used
pharmaceutical agents. Many such functional group combinations,
however, remain exceptionally challenging to synthesize. The goal of
research in the Engle lab is to develop a general catalytic platform
for alkene and alkyne difunctionalization to introduce a diverse array
of functional groups at each of the two carbon atoms in a programmable
fashion. Our central hypothesis is that is that Lewis basic directing
groups can be used to: (1) control the regioselectivity of Heck- and
Wacker-type alkene addition, (2) stabilize the resultant alkylmetal
intermediate to allow to allow efficient downstream trapping, and (3)
enhance selectivity for three-component coupling over competitive
two-component coupling. This concept has been used to expand the
synthetic toolkit to include new retrosynthetic disconnections,
including “homo-Michael” addition and β,γ-vicinal
dicarbofunctionalization of alkenyl carbonyl compounds.

Rieske mono- and di- oxygenases (ROs) use a nonheme mononuclear Fe and a 12 Å-distant 2Fe2S Rieske cluster to catalyze an enormous range of oxidative reactions, which exceeds even those of cyt P450 and methane monooxygenase. Like the latter two oxygenases, the transfer of two electrons from NADH to the RO metal centers is required for reaction. Oxygen activation and insertion into substrates occurs at the mononuclear Fe(II) center, but one electron transfer from the reduced Rieske cluster is required at some point during the reaction cycle to observe product formation. The involvement of 2 electrons and oxygen at the mononuclear Fe suggests that at least three different types of reactive oxygen intermediates can be envisioned: (1) stepwise electron transfer with intermediate formation of a reactive Fe(III)-superoxo species, (2) two electron transfer to oxygen to form an Fe(III)-peroxo species, or (3) O-O bond cleavage of the peroxo-intermediate to form a high-valent reactive species. Ongoing biochemical and chemical biomimetic studies suggest that all three reactive oxygen species may be represented within the RO family despite nearly identical metal environments. Indeed, when presented with different substrates, a single RO enzyme may adopt two or more of these strategies depending on the relative ease of substrate oxidation versus the rate of electron transfer between metal centers

Our lab develops new imaging approaches for visualizing bacterial physiology in relevant contexts: We use live-cell single-molecule localization microscopy and lattice-light sheet microscopy to access 3D spatial and temporal information with high resolution. At molecular and cellular length scales, our research focuses on understanding how Gram-negative bacterial pathogens inject effector proteins into the cytosol of eukaryotic host cells using the Type 3 Secretion System (T3SS) – a 7 MDa multi-protein complex that spans two, and sometimes three cellular membranes. Type 3 secretion is a major virulence mechanism used by prominent bacterial pathogens that results in more than 1 million human deaths each year. At cellular and super-cellular length scales, our research focuses on visualizing the behaviors of individual bacteria inside tissue-like microbial communities, called biofilms. As a major component of bacterial biomass on earth, biofilms have substantial impacts on the biogeochemistry of our planet and on the biochemistry of higher living organisms.
In the first part of my talk, I will describe how single-molecule localization and tracking microscopy in different genetic backgrounds provides a path towards investigating the molecular mechanism(s) of type 3 secretion in living cells. Through computational aberration correction and numerical modeling, we determine the 3D subcellular localization and diffusive states of individual, fluorescently labeled T3SS proteins. Our results to date indicate that T3SS proteins pre-assemble into freely diffusing cytosolic complexes prior to binding to the membrane-spanning multi-protein complex. Determining to what extent cytosolic proteins assemble with each other in living cells provides key insights into the dynamic regulatory network that controls type 3 secretion.
In the second part of my talk, I will describe how lattice light-sheet microscopy enables non-invasive 3D imaging of microbial biofilms at single-cell resolution. Analyzing the resulting 3D images using a combination of computer vision and machine learning approaches enables multi-cell tracking of cell motions, cell morphologies, and cellular gene expression over time. Our goal now is to apply these new imaging and image analysis approaches to understand the emerging functional capabilities of bacterial biofilms in terms of the behavioral phenotypes of individual cells. Such knowledge can help inform new strategies for controlling biofilm growth and harness the metabolic potential of the microbial world in biotechnological applications.

As a result of controls on NOx emissions from cars, trucks, and electricity production, NOx levels (sum on NO and NO2) have decreased rapidly across North America over the past decades. The reductions in NO alter the photochemical pathways in the oxidation of numerous chemicals emitted from the biosphere and from anthropogenic activities. The gas phase chemistry in the low NO regime has received significantly less attention from atmospheric chemists. Here, I describe new analytical methods to probe the low NOx chemistry in the field and in the laboratory. New chemical pathways are identified illustrating that great care must be taken in extrapolating of existing photochemical models to the low NOx atmosphere.

A common observation about student learning in introductory university chemistry courses is that they have a tendency to compartmentalize their understanding of chemistry concepts. To some extent, the curricular content choices of the course may exacerbate this tendency by using a reductionist approach to presenting topics. While this manner of organizing content is likely important in helping emphasize foundational concepts of chemistry, the extent to which students transfer their knowledge to new situations may be affected by this content presentation strategy. Bringing the idea of systems thinking to the general chemistry course represents a way to maintain the careful instructional tactics of foundational topics while at the same time putting them into larger, societal contexts that assist students in using their chemistry knowledge in new situations. A key question that directs the implementation of the systems thinking pedagogical strategy for teaching is, "Are we considering the right boundary for this chemistry, or do we need to connect it to larger contexts and systems?" Examples of how planetary boundaries and systems thinking can be employed in general chemistry to expand how students view the applicability of their newly gained chemistry knowledge will be described and the results of these efforts over the past several years in chemistry classes at Iowa State will be evaluated in this presentation.

Synthetic iron-based catalysts that functionally model iron dependent oxygenases are rare. Considering the large number of synthetic iron complexes, why is this? We are taking a close look at this question and, in the process, have come up with some design principles that are guiding our work towards developing synthetic iron-based catalysts that use O2 as the oxidant. This work represents a major effort in our group towards sustainable chemistry by using earth abundant metals and oxidants that are non-toxic.

Organofluorine compounds represented by perfluoroalkyl (Rf) compounds involving polytetrafluoroethylene (PTFE) attract keen interest for various practical chemistry fields such as material science and pharmaceutical science. Research of organofluorine compounds, however, has long been oriented to organic synthesis, and physicochemical background is still weak to fully understand the material property on the primary chemical structure. Recently, the Stratified Dipole-Arrays (SDA) theory [Chem. Rec. 2017, 17, 903.] has been published, which comprehensively explains various Rf compound-specific properties for both macroscopic and microscopic properties. On this theory, quantitative analysis of the molecular aggregation and orientation is being developed by using infrared and Raman spectroscopy. Multiple-angle incidence resolution spectrometry (MAIRS) coupled with FT-IR readily reveals the perfectly perpendicular orientation of a compound having an Rf chain with a length of (CF2)7 or longer in the two-dimensional molecular aggregate, i.e., a thin film. On the SDA theory, each molecular aggregate should be consisted of one of the right- or left-handed helical Rf chains. This means that the molecular domain of an Rf compound should exhibit Raman optical activity (ROA) even if the compound has no chiral center. In fact, our measurements of ROA on a single crystal of a Rf compound apparent ROA signal [J. Phys. Chem. 2019, 123, 3985.]. In this manner, vibrational spectroscopy works as a powerful tool to reveal the fine chemical structure of molecular aggregation of Rf compounds. For the full understanding, however, a conventional concept for hydrocarbons must be changed, since the relative mass of fluorine to carbon is overturned to the case of hydrogen to carbon. In the talk, fundamental details of vibrational spectroscopy on the SDA theory are presented in a comprehensive manner.

Eukaryotic cells contain multiple assemblies of RNA and protein referred to as RNP granules, or RNP condensates. In the cytosol, ubiquitous RNP granules include stress granules, which form when translation initation is limited, and P-bodies, which are constitutive RNP granules containing mRNAs and the RNA decay machinery. Both stress granules and P-bodies contain complex proteomes and transcriptomes and their assembly/disassembly are regulated by diverse RNP remodeling complexes.
Focusing on stress granules, we have provided evidence that stress granule, and presumably other RNP condensate, assembly occurs in part through intermolecular RNA-RNA interactions. However, based on in vitro studies, we demonstrate that RNA condensation should be expected to be a thermodynamically favored process in cells. This argues cells must contain mechanisms to limit RNA driven condensation. We have demonstrated that abundant RNA helicase reduces RNA recruitment to RNA condensates in vitro and in cells, as well as limiting stress granule formation. This defines a new function for abundant RNA helicases to limit thermodynamically favored intermolecular RNA-RNA interactions in cells as “RNA decondenases”, thereby allowing proper RNP function.

The interactions between Lewis acids and carbonyls have played a significant role in the construction of important molecules. While a great deal of insight has been gained regarding classical stoichiometric regimes, more discoveries continue to be made about the complexities of these interactions between carbonyls and Lewis acids in catalytic systems. In particular, the new reactivity observed in Lewis acid-catalyzed carbonyl-olefin metathesis demonstrates that a comprehensive understanding of the interactions between these classical Lewis pairs remains incomplete. It is our hypothesis that the application of in situ techniques will provide key insights into reactivity initiated by the interactions of Lewis pairs that are as yet unexplored. Synthetic, spectroscopic, kinetic, and computational techniques will be presented which facilitate characterization of both the ground and transition state behavior of Lewis acids and carbonyl compounds. These data will be used to demonstrate the complex interplay of Lewis acid catalyst, substrate, and product under synthetically relevant conditions. Overall, these rigorous mechanistic studies catalogue the factors critical to concise reaction design, and more specifically, detail the mechanistic features of carbonyl-olefin metathesis.

Despite their high theoretical specific energy of 2,600 Wh kg-1, the commercialization of Li-S devices is hindered by irreversible capacity loss from the dissolution of polysulfide intermediates in the electrolyte solution. We report novel strategies to design reactive sites for polysulfide adsorption in metal-organic frameworks (MOFs) to improve capacity retention and ionic conductivity. Incorporation of redox-active moieties in the framework further enable fast charge and discharge capabilities. Identifying structure-property-function relationships in tunable molecular platforms offer new methods to advance electrochemical storage technologies. In addition, we will present new strategies to probe the electrode-electrolyte interfaces in electrocatalysis using advanced electrochemical techniques such as in-situ vibrational spectroscopy and electrochemical impedance spectroscopy. The ubiquity of surfactants and carbon supports in catalysis warrants a closer examination on their influence on the electrode-electrolyte interface during carbon dioxide reduction. New insights on the impact of molecular additives and carbonaceous materials on product formation and Faradaic efficiency in electrocatalytic carbon conversion will be discussed.

Organic chemistry is a heavily information and structure-laden discipline, and relies on making sense of the implicit deep level. A huge amount of problem-solving and reasoning in organic chemistry requires drawing and/or interpreting structural representations of chemical substances. The ability to interpret a given representation and go beyond the explicit image is thus one of the major skills to successfully perform in chemistry. However less is known about what information students are actually processing when they need to draw connections between a chemical representation and the chemical meaning that it is meant to convey. How do they connect perceptional “surface-level” attributes of a representation with “deep-level” implicit attributes, what are productive resources in students reasoning? To fill this gap, we performed several qualitative studies with undergraduate organic chemistry students to characterize students’ mechanistic reasoning and to derive instructional support.

Prediction of electrostatic properties for molecules is of vital importance in numerous research disciplines. In biochemistry, the electrostatic potential is a dominant factor determining the preference for functional states in biomolecules such as ligand-binding or protein-protein interactions. In material science, the function of nanoporous crystals such as zeolites and metal-organic frameworks for gas storage and separation applications rely on their ability to absorb polar molecules. In electrochemistry, the function of electrochemical cells relies on the diffusion of ions and the double-layer formation at the electrode surface. Computational modeling of these systems thereby requires an accurate description of the electrostatic interaction between the different components of these complex system. Although the ubiquitous role that long-ranged electric fields play in catalysis has been recognized, it is seldom used as a primary design parameter in the discovery of new catalytic materials. I will present results on how electric fields have been used to computationally optimize biocatalytic performance of a synthetic enzyme, and how they could be used as a unifying descriptor for catalytic design across a range of homogeneous and heterogeneous catalysts. While focusing on electrostatic environmental effects may open new routes toward the rational optimization of efficient catalysts, much more predictive capacity is required of theoretical methods to have a transformative impact in their computational design – and thus experimental relevance – when using electric field alignments in the reactive centres of complex catalytic systems. I will discuss some of these methodological advances from accurate many-body force fields under non-reactive approximations in classical molecular dynamics, to reactive force fields to describe chemical reactions where charge flow is an essential process.

Protein homeostasis (proteostasis) networks, along with fundamental biophysics, govern protein evolution. Acquisition of adaptive amino acid mutations during evolution is often kinetically or thermodynamically destabilizing to proteins. Chaperones from the proteostasis machinery can rescue these destabilizing mutations when they occur in endogenous client proteins. By combining new methods for chemical perturbation of proteostasis machinery with evolutionary biology techniques, we discovered that this phenomenon has profound impact on the ability of RNA viruses to adapt to environmental and immune system pressures. In particular, we show that influenza hijacks host chaperones to address folding defects that viral proteins acquire as they evolve to escape the host’s innate and adaptive immune systems. The dependence of viruses on their host’s protein folding network makes them highly vulnerable to immune suppression when folding assistance is limited. Host chaperones, therefore, play a central role in facilitating viral adaptation at the host–pathogen interface, a finding with potentially far-reaching implications for viral host-switching and drug/antibody resistance development. Currently, we are investigating how these types of phenomena impact the evolution of other disease-relevant genes, including oncogenes.

Multi-component nanoparticles offer unique opportunities to combine different properties in a single construct, enabling both multi-functionality and the emergence of new synergistic functions. Synthesizing such multi-component nanoparticles requires simultaneous control over size, shape, composition, and structure, as well as interfaces and spatial arrangements. We have been developing two complementary strategies for synthesizing multi-component nanoparticles. The first approach involves heterogeneous seeded growth, where interfaces and asymmetry are introduced by sequentially growing new nanoparticles off of the surfaces of existing nanoparticles. Complex hybrid nanoparticles of a growing number of materials, configurations, and morphologies can now be synthesized. The second approach involves sequential partial cation exchange reactions, where interfaces and asymmetry are introduced by compositional modifications that are made within an existing nanoparticle. A growing library of complex heterostructured metal sulfide nanoparticles can now be rationally designed and then readily synthesized.

In its simplest form, SECM is a scanning probe technique in which a small- scale electrode is scanned across an immersed substrate while recording the current response. This response is dependent on both the surface topography and the electrochemical activity of the substrate. Consequently, using an array of operational modes, a wide variety of substrates and experimental systems can be characterized. The strength of SECM lies in its ability to quantify material flux from a surface with a high spatial and temporal resolution. It has been used in a variety of applications fields.
We will first describe the fundamentals of SECM, including the required instrumentation and the principles of the most frequently used operational modes. Following this basic understanding of SECM principles, we then move towards a comprehensive summary of the critical parameters for any SECM experiment. More specifically, we will discuss in detail redox mediators, probes, and solvent systems that are used in SECM experiments. Finally, we will discuss our recent applications of SECM with an emphasis on our work in the last five years related to material characterisation, corrosion and batteries.

The coupling between ambient ionization sources, developed for mass spectrometric analysis of biomolecules, and cryogenic ion processing, originally designed to study interstellar chemistry, creates a new and general way to capture transient chemical species and elucidate their structures with optical spectroscopies. Advances in non-linear optics over the past decade allow single-investigator, table top lasers to access radiation from 550 cm-1 in the infrared to the vacuum ultraviolet. When spectra are acquired using predissociation of weakly bound rare gas “tags,” the resulting patterns are directly equivalent to absorption spectra of target ions at temperatures below 10 K, and quenched close to their global minimum energy geometries. Taken together, what emerges is a new and powerful structural capability that augments the traditional tools available in high resolution mass spectrometry. Currently, these methods are being exploited to monitor chemical and physical processes in assemblies with well-defined temperatures and compositions. Recent applications, ranging from the mechanisms of small molecule activation by homogeneous catalysts to the microscopic mechanics underlying the ultrafast spectral diffusion in water, emphasize the generality and utility of the methods in contemporary chemistry.

Microbial natural products serve as a dominant source of pharmaceutical compounds and comprise some of our most celebrated cures. Recent studies, however, have been plagued by the frequent rediscovery of old molecules. The underlying reason is that the vast majority of natural product biosynthetic genes in a given bacterium are not significantly expressed, when cultured under standard laboratory conditions. These so-called ‘silent’ or ‘cryptic’ gene clusters represent a large reservoir of bioactive molecules and methods that access them would have a profound impact on natural products research and thereby on drug discovery. In this talk, I will present new strategies that my group has developed for activating silent biosynthetic gene clusters. Application of these approaches to diverse bacteria has unveiled not only the products of silent gene clusters, but also small molecule elicitors, which in most cases are growth-inhibitory or antibiotic in nature. These insights have led to the idea that old antibiotics may be used to find new ones. In addition, my group has been engaged in elucidating new transformations carried out by metalloenzymes during natural product biosynthesis. Recent reactions that we have discovered, along with proposed mechanisms, will be presented as well.

Telomerase is the eukaryotic ribonucleoprotein reverse transcriptase that protects genome stability by adding telomeric repeats to chromosome ends. Altered telomerase function is implicated in cancer, aging and other human diseases. To understand telomerase, we have defined cellular telomerase holoenzyme subunits and structures, biochemical mechanisms that underlie the reiterative synthesis of telomeric repeats, and cellular controls of telomerase action at telomeres. Our recent studies of have uncovered unanticipated layers of complexity in how telomerase RNA folds, the pathways of active enzyme assembly, and positive and negative regulation of telomerase at chromosome ends.

Chiral amines are ubiquitous motifs in organic molecules of societal value. The synthesis of certain chiral amines remains a synthetic challenge. Presented herein is an unusual approach to chiral amine synthesis that utilizes the spontaneous rearrangement of allylic azides (Winstein Rearrangement). One component of the equilibrating mixture can be selectively trapped, establishing the amine bearing stereocenter. However, accomplishing this in practice requires high levels of selectivity and the simultaneous application of numerous control elements. Approaches to enabling selectivity will be described along with synthetic applications of the reactions, including in the synthesis of heterocyclic products.

Glycans are complex molecules with different carbohydrate subunits, linkage stereochemistries, and branching patterns; all of which play a role in their biological functions. Hydrogen / deuterium exchange–mass spectrometry (HDX-MS) has become a standard method for analyzing conformations and binding interactions of solvated proteins. Carbohydrates, model systems for glycans, are susceptible to HDX since they contain labile hydrogens, primarily in the form of hydroxyls, which can be labeled with deuterium (D) upon exposure to deuterated solvents. However, compared to backbone amides, the functional group detected in traditional HDX-MS experiments for proteins, the exchange rate of glycan hydroxyls is two to eight orders of magnitude faster, depending on solution pH. This rapid exchange rate makes it unfeasible to monitor HDX of carbohydrate hydroxyls using traditional, bottom-up HDX methods.
Herein, we describe our ongoing efforts to characterize solvated carbohydrates. We perform rapid HDX by introducing deuterating reagents (e.g. D2O) to carbohydrates during electrospray ionization (ESI). Our work illustrates that these rapid, in-ESI HDX methods characterize solvated carbohydrates rather than gas-phase structures. Furthermore, we have coupled our experimental work with molecular dynamics simulations to identify the mechanism of carbohydrate ionization during ESI. Experimentally, we have quantified how ESI source conditions alter the magnitude of HDX for carbohydrate model systems, developed an internal standard to control for daily humidity differences, and established methods to alter the HDX labeling time on the microsecond to millisecond timescale. We are now applying these in-ESI HDX methods to characterize carbohydrate isomers and non-covalent carbohydrate-protein interactions.
