The purpose of this town hall will be to discuss the findings and recommendations from the consensus report, The Integration of the Humanities and Arts with Sciences, Engineering, and Medicine in Higher Education: Branches from the Same Tree, released Spring 2018 by the National Academies of Sciences, Engineering, and Medicine (NASEM). The even will also facilitate discussions about strategies for the creation, evaluation, and sustainability of courses and programs that integrate across disciplines. The report represents a culmination of a two-year study conducted by a committee of National Academies members including scientists, engineers, health professionals, humanists, artists, and industry leaders. The report argues that integrating the humanities and arts with science, technology, engineering, mathematics, and medicine results in positive learning outcomes that will help students successfully enter the workforce, enrich their lives, and help them become active and informed citizens. Importantly, a range of positive educational outcomes resulted from these methods, including improved written and oral communication skills, teamwork skills, ethical decision-making, critical thinking, and the ability to apply knowledge in real-world settings.

MCDB Seminar: How to start a procentriole (May 29, 2019 11:00am) https://events.umich.edu/event/63530 63530-15782020@events.umich.edu Event Begins: Wednesday, May 29, 2019 11:00am
Location: Biological Sciences Building

Centrioles are crucial cellular organelles that form cores of centrosomes and cilia. Centrioles must replicate once every cell cycle producing exactly one daughter centriole. Errors in replication mechanism can cause disease, such as microcephaly and cancer. I will present our theoretical model of the centriole initiation process. We postulate that a small module comprising a kinase PLK4 and its activator-substrate STIL/Ana2/SAS-5 is the core of the protein network responsible for the initiation of a procentriole. Our model recapitulates symmetry-breaking transition in the spatial localization of PLK4 from a symmetric ring surrounding mother centriole to a single spot marking the position of nascent procentriole. Importantly, our model predicts that induction of a single procentriole is not just an advantageous happenstance but the result of winner-takes-all competition between multiple centriolar loci for the PLK4-STIL complexes. Weakening of competition by overexpression of PLK4 and STIL causes progressive addition of supernumerary procentrioles, as has been observed experimentally.

Prof. Branka Arsic (Columbia University) will be giving a public lecture on Thursday May 30th, at 4 p.m. QA to follow.

Description: My talk starts out from remarks Melville left in his Encantadas concerning the Galapagos tortoises and goes on to examine the scientific and historical archives to which he had recourse, from Cuvier and Broderip to Porter and Delano. On that basis I seek to reconstruct exactly what, in the early 19th century, prompted scientists, doctors, and naturalists, as well as traders and ordinary seamen, to obsess about the tortoise as a life form, one that was brought to the brink of extinction by the middle of the century. I argue that the reason why both physiologists in Continental scientific laboratories, and whalers traversing Antillean waters in trade ships, chose this particular animal to answer the question of what life is, derived from their ideas about what constituted pain, suffering, and cruelty. By rehearsing such debates over the presumed expressions of suffering, apathy and indifference on the part of the tortoise, I work to suggest that what scientists understood as apathy towards pain licensed the production of a bizarre taxonomy of life forms based on a creaturely capacity to resist violence. I, therefore, pay significant attention to the differences that science advanced between biologically - as opposed to psychologically - rational and irrational life forms, which leads to my concluding analysis of why, as a consequence, the irrational was designated as available for experimentation and vivisection.

**Fall 2019 KICK-OFF WORKSHOP SEPTEMBER 23RD**

Sandwiches and Science: Training (for) Better Presentations marks the third run of the professional development event hosted by Tau Beta Pi aimed at providing Michigan Engineering graduate students the opportunity to enhance their scientific communication skills. The series will be co-hosted/sponsored by TBP and the graduate societies of MSE, ECE, ChE, and MACRO and also sponsored by the Office of Student Affairs! As "learning-by-practice" event, it aims to help students learn how to effectively convey the "big picture" value of their research to a diverse audience, while also engaging a dialog of science and engineering research among graduate students across the entire College of Engineering. The event is aimed primarily at graduate students planning to take their candidacy exam, but anyone is welcome to participate! We will host 7-10 events each term, and event dates/times will be announced on a rolling basis.

Each session is structured to have student speakers (2-3 per session) make a timed (15-20 min) presentation on their graduate research to a broad engineering audience and a communications expert panel (3-4 panelists). Our expert panelists will provide constructive feedback to the speakers (and the audience), highlighting the positive aspects of each presentation and also indicating opportunities for improvement. This structure will allow for the speakers to receive specific feedback on their communication skills, while also providing the audience with generalized guidelines for good scientific communication.

If you would like to participate as a speaker/audience, please fill out the links below. We will follow-up with you with scheduling details. NOTE: The event is open to ALL CoE students, regardless of TBP membership status.

Protein synthesis is an indispensable process which accounts for a large proportion of the energetic resources of any living cells. Therefore, translational regulation must be tightly controlled. Such regulation is critical for protein biogenesis, folding, trafficking and degradation under stable and changing conditions. I will focus on the importance of hidden evolutionary signatures within the coding region of proteins that govern translational efficiency and dominate proteostasis in health and disease. I will discuss the notion of tRNA adaptation index (tAI) as an indirect measure for translation elongation efficiency. Specifically, I will show that proteins which must be localized to specific sites and organelles in cells evolved to support their optimal translation elongation rate. A link between an evolutionary signature within mRNAs and efficient management of protein production will be illustrated for the case of synaptic proteins and their family members. Neuronal communication is governed by the coordinated action of the synapse. In all organisms having a nerve system, the synapses are signified by the abundance of ion channels, cytoskeletal elements, ligand binding receptors, and secreted proteins. As such, the proteins composition is a showcase for an extreme demand of translational control. In the last part of the talk, I will extend the concept of translation regulation by illustrating the robustness of the translational machinery in view of post-translational regulation of miRNA in cells. I will present COMICS as a simulator that predict the global cell response to miRNA alterations, and illustrate the immunity of the translation apparatus to miRNA fluctuations. In summary, I will show that evolutionarily conserved design principles while often hidden are a strong determinant in the cell homeostasis in health and disease.

RSD has financial support available to those who qualify

Responsive survey design (RSD) refers to a method for designing surveys that has been demonstrated to increase the quality and efficiency of survey data collection. RSD uses evidence from early phases of data collection to make design decisions for later phases. Beginning in the 2018 Summer Institute, we will offer a series of eleven one-day short courses in RSD techniques.

*Remote participation option: It is not necessary to be physically in Ann Arbor to participate in these workshops. Students who cannot be in Ann Arbor can enroll and join sessions via BlueJeans (https://www.bluejeans.com/). Once enrollment is confirmed via email, indicate if course attendance will be in person, in Ann Arbor or via BlueJeans. Survey Methodology for Randomized Controlled Trails does not have the remote participation option.

This course will provide participants with an overview of the primary concepts underlying RSD. This will include discussion of the uncertainty in survey design, the role of paradata, or data describing the data collection process, in informing decisions, and potential RSD interventions. These interventions include timing and sequence of modes, techniques for efficiently deploying incentives, and combining two-phase sampling with other design changes. Interventions appropriate for face-to-face, telephone, web, mail and mixed-mode surveys will be discussed. Using the Total Survey Error (TSE) framework, the main concepts behind these designs will be explained with a focus on how these principles are designed to simultaneously control survey errors and survey costs. Examples of RSD in both large and small studies will be provided as motivation. Small group exercises will help participants to think through some of the common questions that need to be answered when employing RSD.

Topics covered: Randomized Controlled Trials (RCTs) are an important tool for tests of internal validity of causal claims in both health and social sciences. In practice, however, inattention to crucial details of data collection methodology can compromise the internal validity test. One crucial example is recruitment and retention of participants – though randomized to treatment, unequal reluctance to participate or unequal attrition from the RCT jeopardize the internal validity of comparisons within the RCT design. Another crucial example is the interaction of treatment and measurement – if the measures themselves change in response to the RCT treatment, then observed treatment and control differences may reflect these measurement differences rather than treatment differences. In both cases, specific tools from survey methodology can be used to maximize the internal validity test in the RCT design. This course will focus on the survey methodology topics most important for maintaining the internal validity of RCT studies and feature specific examples of applications to RCTs. One set of tools will focus on maximizing participation and minimizing attrition of participants. Core survey methodology tools for encouraging participation in both pre-treatment measurement and the treatment itself as well as tools for minimizing the loss of participants to follow-up measures will be featured. These tools include incentives, tailoring refusal conversion, switching modes, and tracking strategies. Links to RSD will also be made. A second set of tools will focus on measurement construction to reduce chances of interaction with treatment. These tools include mode options, questionnaire design issues, and special instruments (such as life history calendars) to minimize reporting error. Each portion of the course will feature examples applying each specific tool to RCT studies.

Topics covered: The response rate has been shown to be a poor indicator for data quality with respect to nonresponse bias. Several alternatives have been proposed – the fraction of missing information (FMI), R-Indicators, subgroup response rates, etc. This course will explore the use of these indicators as guides for data collection when working within an RSD framework. We also explore optimization techniques that may be useful when designing a survey to maximize these alternative indicators. The consequences of optimizing a survey to other indicators will be explored. We will also consider how the response rate fits into this approach. We will end with a brief discussion of methods for post data collection evaluation of data quality.

Not for academic credit workshop (*Remote participation option available)

Topics covered: Web surveys can be an inexpensive method for collecting data. This is especially true for designs that repeat measurement over several time periods. However, these relatively low-cost data collections may result in reduced data quality if the problem of nonresponse is ignored. This course will examine methods for using RSD to effectively deploy scarce resources in order to minimize the risk of nonresponse bias. Recent experience with the University of Michigan Campus Climate Survey and the National Survey of College Graduates is used to illustrate this point. These surveys are defined by phased designs and multiple modes of contact. This approach produced relatively high response rates and used alternative contact methods in later phases to recruit sample members from subgroups that were less likely to respond in earlier phases. In the case of the UM-CCS all of this was accomplished on a very small budget and with a small management team. Lessons from these experiences can be directly applied in many similar settings.

Location: Institute For Social Research
Organized By: Summer Institute in Survey Research Techniques

Topics covered: The effective treatment and management of a wide variety of health disorders often requires individualized, sequential decision making whereby treatment is adapted over time based on the changing disease state or specific circumstances of the patient. Adaptive interventions (also known as dynamic treatment regimens) operationalize this type of individualized treatment decision making using a sequence of decision rules that specify whether, how, for whom, or when to alter the intensity, type, or delivery of pharmacological, behavioral, and/or psychosocial treatments. There has been a huge surge of scientific interest in constructing adaptive interventions via the sequential multiple assignment randomized trial (SMART) design. SMART is a type of multi-stage randomized trial design, developed specifically for the purpose of collecting high-quality data for building optimal adaptive interventions. SMARTs are still new to the great majority of behavioral and social science investigators. In this course, we will introduce adaptive interventions, SMART (including simple design principle, cutting-edge analytic methods (e.g., Q-Learning) for SMART data, and discuss how these ideas can guide responsive and adaptive survey designs.

Topics covered: This course will cover basic concepts for the design and use of “dashboards” for monitoring survey data collection. We will begin with a detailed discussion of how to design dashboards from an RSD perspective. This will include concrete discussions of how relevant data may be collected and summarized across a variety of production environments. We will also discuss how these dashboards can be used to implement RSD interventions on an ongoing basis. We will demonstrate these points using examples from actual dashboards. We will briefly explore methods for modeling incoming paradata in order to detect outliers. On the second day, we will consider practical issues associated with the development of dashboards, including software alternatives. Finally, we will demonstrate how to update dashboards using data reflecting the results of ongoing fieldwork. Students will be provided with template spreadsheet dashboards as discussed earlier.

The recent proliferation of new mobile technology allows researchers to collect objective health and behavioral data at increased intervals, in real time, and may also reduce participant burden. In this course, we will provide examples of the utility of and integration of wearables, sensors, and apps in research settings. Examples will include the use of wearable health devices to measure activity, apps for ecological momentary assessment, and smartphone sensors to measure sound and movement, among others. Additionally, this course will consider the integration of these new technologies into existing surveys and the quality of the data collected from the total survey error perspective. We will discuss considerations for assessing coverage, participation, and measurement error when integrating wearables, sensors, and apps in a research setting as well as the costs and privacy considerations when collecting these types of data. Participants will work in groups to discuss a research study design using new technology and have the opportunity for hands-on practice with an activity tracker dataset.

This short course will offer a very practical introduction to web scraping geared at social scientists and survey researchers. This course begins with an overview of web scraping discussing some basic technical jargon, types of web data and various methods for scraping. Some websites are designed to be easily accessible by web crawlers or scraping algorithms while others require much more advanced, custom programming. In this course we will illustrate how participants can discern these differences as well as presenting several motivating examples of the various ways web scraped data can be used throughout a study’s lifecycle from design to calibration to analysis. We provide an extensive introduction to a suite of freeware programs that allow virtually syntax free, but customizable, web scraping capabilities. The course concludes with specific focus on the import.io tool where we demonstrate its capabilities and provide several, hands-on practical examples for participants to begin scraping several websites of increasing complexity.

The amount of data generated as a by-product in society is growing fast including data from satellites, sensors, transactions, social media and smartphones, just to name a few. Such data are often referred to as "big data", and can be used to create value in different areas such as health and crime prevention, commerce and fraud detection. An emerging practice in many areas is to append or link big data sources with more specific and smaller scale sources that often contain much more limited information. This practice has been used for some time by survey researchers in constructing frames by appending auxiliary information that is often not directly available on the frame, but can be obtained from an external source. Using Big Data has the potential to go beyond the sampling phase for survey researchers and in fact has the potential to influence the social sciences in general. Big Data is of interest for public opinion researchers and agencies that produce statistics to find alternative data sources either to reduce costs, to improve estimates or to produce estimates in a more timely fashion. However, Big Data pose several interesting and new challenges to survey researchers and social scientists among others who want to extract information from data. As Robert Groves (2012) pointedly commented, the era is “appropriately called Big Data and not Big Information”, because there is a lot of work for analysts before information can be gained from “auxiliary traces of some process that is going on in society.”

This course offers participants a broad overview of big data sources, opportunities and examples motivated within the survey and social science contexts including the use of social media data, para data and other such sources. This course also offers a detailed, practical introduction to four common machine learning methods that can be applied to big and small data alike at various aspects of a study’s lifecycle from design to nonresponse adjustments to propensity score matching to weighting and evaluation and analysis. The machine learning methods will be demonstrated in R and we will provide several different examples of using these methods along with multiple packages in R that offer these methods.

Finite Element Electrode and Individual Patient Modeling to Optimize Restorative Neuroengineering

Parkinson disease (PD) and essential tremor (ET) are the most common neurological movement disorders among adults. Deep brain stimulation (DBS) is an established surgical treatment for both conditions that involves implanting electrodes in the brain and then applying electrical stimulation. Despite the clinical effectiveness of DBS, its underlying mechanisms remain unclear. As DBS advances into a viable treatment for other conditions, it has become important to address the fundamental principles behind the procedure, specifically the spatial extent of stimulation. Furthermore, as DBS moves toward the adoption of closed-loop stimulation paradigms, an increased understanding of how neural recordings are affected by different biological factors is also key. Broadly, the work presented in this dissertation utilizes finite element electrode and individual patient modeling in an effort to help improve established procedures within neural stimulation and recording for restorative neuroengineering applications.

The therapeutic benefit of DBS is strongly dependent on the spatial distribution of the stimulation-induced electric field relative to the individual neuroanatomy of the patient undergoing treatment. To maximize symptom suppression while minimizing side effects, accurate predictions of the spread of stimulation in the brain are essential. Due to the inherent difficulty in measuring the electric field in vivo, computational models have been used to visualize and quantify the spatial extent of neural activation, termed the volume of tissue activated (VTA). The VTA is a stimulation parameter-dependent metric that can be used to predict clinical outcomes and optimize stimulation parameters. The clinical utility of these models hinges on their ability to make meaningful and accurate predictions. Significant efforts have gone towards validating VTA predictions with experimental and clinical data. Computational models have also been developed to increase understanding of neural recordings and how they are affected by different factors. These models employ many of the same tools used in VTA modeling, such as finite element analysis.

Tissue activation modeling continues to grow more complex. Models can now incorporate detailed neuroanatomy, heterogeneous and anisotropic tissue properties, explicit representation of the DBS lead and electrode-tissue interface, and clinically determined stimulation parameters. Each of these modeling advancements have been made in an effort to tailor DBS models to individual patients. However, there is still room for improvement when it comes to creating fully individualized models. For example, deep brain structures are typically derived from a brain atlas, translated, rotated, and scaled to best fit the anatomy of the patient. Anisotropic tissue properties, derived from diffusion tensor (DT) imaging, are also typically atlas-based. Since most atlases are based on a single subject, there is a limitation in how representative one can be to a patient population, especially one that is in a diseased state. To accurately characterize the VTA on an individual basis, model components should be derived from a single source (the patient).

The objective of this dissertation is two-fold: (1) to characterize the spatial extent of stimulation associated with therapeutic outcome and side effects in DBS for PD and ET by developing atlas-independent, fully individualized DT-based VTA models; (2) to investigate the effects of gliosis and the electrode-tissue interface on single-unit recording quality by developing a data-driven neural recording model. The significance of the work presented here is in the individualized modeling framework that it provides. As insight regarding stimulation spread in the brain increases, the techniques described here can be applied to other conditions to inform novel stimulation strategies and help bridge the gap between model-based evidence and clinical practice.

Meet Me at UMMA: A Museum Arts Experience for Persons with Mild Memory Loss and Their Care Partners (August 4, 2019 3:00pm) https://events.umich.edu/event/63386 63386-15663393@events.umich.edu Event Begins: Sunday, August 4, 2019 3:00pm
Location: Museum of Art
Organized By: University of Michigan Museum of Art (UMMA)

Meet Me at UMMA invites people with mild memory loss to enjoy a guided gallery experience along with family members or care partners. This program is designed for people who live at home and their companions.

If you or someone you care about is experiencing mild memory loss, research has shown that the visual and expressive arts can be good for your mind. In addition, great enjoyment is to be found in seeking out the sights, sounds, textures, and good feelings that come with looking at, learning, and sharing feelings about paintings, music, and other creative arts.

UMMA's trained docents will accompany small groups for a guided tour and provide the opportunity for everyone to experience different kinds of art and share their responses.

Meet Me at UMMA is generously supported by the Monroe-Brown Foundation Discretionary Fund for Outreach to the State of Michigan and individual donors.

EEB Tuesday Lunch Seminar: Studying speciation in terrestrial gastropods: integrating genomic, ecological, and morphological data (September 3, 2019 12:00pm) https://events.umich.edu/event/65222 65222-16555450@events.umich.edu Event Begins: Tuesday, September 3, 2019 12:00pm
Location: Biological Sciences Building
Organized By: Ecology and Evolutionary Biology

Speciation is of fundamental interest to evolutionary biologists, and is driven by a complex interplay of factors. By integrating genomic, ecological, and morphological data, we can begin to disentangle the process of speciation. The Pacific Northwest of North America has a rich history of phylogeographic research, and temperate rainforest endemics from the region have been influenced by a diverse array of factors, including climatic and geologic events. By studying groups from this region in a comparative context, we identify ecological and morphological traits influencing species responses to these events. Further, by studying speciation and species limits in an integrative context, we can begin to understand how these and other factors have contributed to speciation. We focus on terrestrial taildropper slugs (Genus Prophysaon), and infer a history of divergence followed by secondary contact, with ecological data suggesting that reinforcement may have driven speciation. By integrating across datatypes and considering the processes that drive speciation, we infer biologically meaningful species limits and learn about which factors led to speciation.

Abstract: RNA regulation permeates neurobiology. Nociceptors are sensory neurons tasked with the detection of pain producing stimuli. Persistent changes in their activity, termed plasticity, benefit survival through injury avoidance. Nociceptors rely on cap-dependent translation to rapidly increase protein synthesis in response to pro-inflammatory signals. Comparatively little is known regarding the role of the regulatory factors bound to the 3' end of mRNA in nociceptor sensitization. Poly(A)-binding protein (PABP) stimulates translation initiation by bridging the Poly(A) tail to the eukaryotic initiation factor 4F complex associated with the mRNA cap. We have developed an RNA-based competitive inhibitor of PABP that attenuates behavioral responses to pain in mice. To identify the Poly(A) mRNAs subject to privileged translation in response to noxious cues, we have applied ribosome profiling to primary sensory neurons and tissues. A small number of transcripts are selectively translated in response to plasticity mediators. Among them is the capsid forming protein Arc. Arc has been implicated in synaptic plasticity and learning in the brain. We demonstrate that the ribosomal S6 kinase 1 is responsible for Arc production in nociceptors and describe a new role for local translation of Arc in afferent fibers. Collectively, our findings uncover mechanisms and targets of RNA control in sensory neurons that can be exploited to disrupt pain signaling.
