Nonribosomal peptide synthetases (NRPSs) are large enzymes found in bacteria and fungi that catalyze peptide bond formation. Instead of making proteins, these megaenzymes produce a vast variety of small molecules with important and diverse biological activity. For example, NRPSs synthesize antifungals, antibacterials, antivirals, antitumours, siderophores, immunosuppressants, industrial agents and green chemicals. The impact of NRPS products on human health has been revolutionary: Penicillin, cyclosporin, cephalosporin and daptomycin have saved tens of millions of lives worldwide. NRPSs are true macromolecular machines, huge proteins with multiple active sites, moving parts and a coordinated synthetic process. They consist of a series of multidomain modules of ~1100 residues, with each module responsible for adding one specific amino acid to the growing peptide molecule, in assembly line fashion.

We have been studying linear gramicidin synthetase and bacillibactin synthetase to gain structural and functional insight into NRPSs. The initiation module of an antibiotic-producing NRPS, linear gramicidin synthetase includes the specialized tailoring formylation domain, and we capture states that represent every major step of the assembly-line synthesis in the initiation module. The structures show how the formylation domain is incorporated into the NRPS architecture and how it has evolved to act in concert with the other domains in the synthetic cycle. The transitions between the sequential conformations in the cycle are very large, with both the peptidyl carrier protein and the adenylation subdomain undergoing huge movements to transport substrate between distal active sites. The structures highlight the great versatility of NRPSs, as small domains repurpose and recycle their limited interfaces to interact with their various binding partners. In addition, X-ray crystallography of a cross-module construct of bacillibactin synthetase, and low resolution negative stain electron microscopy of dimodular bacillibactin synthetase indicate that intra-module mobility is even greater than that seen within a module and suggest that NRPSs lack a uniform, rigid supermodular architecture.

About the Speaker:
Martin Schmeing received his B.Sc. from McGill University (1998), before obtaining his M.Sc. and Ph.D. with Dr. Thomas Steitz at Yale University (2002, 2004). He then carried out postdoctoral research with Dr. V. Ramakrishnan at the Laboratory of Molecular Biology, Cambridge, UK (2006-2010). He was appointed Assistant Professor at the Department of Biochemistry, McGill University in 2010, and was promoted to Associate Professor in 2016. He holds a Canadian Research Chair in Macromolecular Machines and serves as the Associate Director of the Centre for Structural Biology. The main focus of his research is on elucidating the structures and functions of nonribosomal peptide synthetases (NRPSs). NRPSs are large microbial enzymes that synthesize their products through amide bond formation between building block monomers (most commonly amino acids). The chemical and biological properties of these compounds often make them useful to society as therapeutics (antibiotics, antivirals, anti-tumours, and immunosuppressants) and as natural green chemicals (emulsifiers, siderophores, and research tools). Two aspects of particular focus in Dr. Schmeing’s research are the catalytic event which links substrate building blocks, and the manner in which NRPS domains and modules work together in a complicated and productive catalytic cycle.

Neglected parasitic infections represent a sub-class of infectious diseases with significant morbidity and mortality, but remarkably little progress over the past 50 years in development of drugs to treat such conditions. Because these diseases are found primarily in poor and developing countries, traditional incentives have been insufficient to encourage pharmaceutical development of new and innovative drug therapies. Although generally rare in the United States, globalization has increased the impact these diseases have on the health of Americans and the FDA has more recently introduced legislation to stimulate the development of new treatments. Turing Pharmaceuticals has applied modern drug discovery approaches to clinically validated therapeutic paradigms in efforts to identify next-generation therapies for neglected parasitic infections. One such paradigm, dihydrofolate reductase (DHFR) inhibition, has proven highly efficacious against multiple parasitic disease models. However, achieving a high degree of selectivity for parasite DHFR over its human ortholog has proven difficult, hindering development due to concerns regarding host toxicity. Using structure-based drug design and proprietary in silico screening methodology, Turing has identified some of the most potent and selective parasite DHFR inhibitors known to date and demonstrated their activity in relevant pharmacology models. These small molecules collectively represent a promising platform advancing toward clinical development for the treatment of neglected parasitic infections.

Student outcomes in STEM are shaped not only by their individual efforts, motivation, aspirations, and behaviors, but also by the extent to which institutions, departments, and faculty create opportunities for students to succeed, while taking active steps to put these opportunities within students’ reach. In particular, students from groups that are historically underrepresented in STEM fields benefit significantly when educators act to remove cultural, informational, and social barriers that often prevent students from accessing the resources and learning experiences that support their academic success. STEM educators are uniquely positioned to create inclusive classrooms and departments and to provide key forms of social and institutional support to historically underrepresented students.

In this workshop, faculty and graduate student educators will come to understand the concepts of equity, equity-mindedness, and the importance of institutional agents in promoting student learning and outcomes in STEM fields. Institutional agents are practitioners who use their own cultural, social, and human capital to act on behalf of students. Based on research by the Center for Urban Education (CUE) that has demonstrated the benefits that a network of institutional agents provides to historically underrepresented students in STEM, this workshop will arm participants with specific strategies on how to promote equity and inclusion in STEM by employing equity-minded approaches inside and outside of the classroom. By engaging in multiple activities and through the use of self-assessment instruments developed by CUE, participants will develop an understanding of the specific behaviors, habits, and mindsets of equity-minded institutional agents.

For quite some time, researchers and practitioners have sought to understand the complex factors that contribute to persistent inequities in access and outcomes in STEM undergraduate education. Armed with in-depth knowledge of the causes of these equity gaps, institutions and faculty seek to provide students from historically underrepresented populations with the support they need to enter into, persist, and complete STEM degree programs. Though progress has been made in increasing the participation of historically underrepresented students in STEM, this progress is uneven and inconsistent, varying across fields and by student population.

Based on an in-depth historical analysis of efforts to broaden participation in STEM, Dr. Malcom-Piqueux argues that efforts to close equity gaps in STEM fields have faltered because of their reliance on traditional, deficit-based perspectives of student success. Drawing upon research conducted at numerous higher education institutions in partnership with STEM faculty, I offer an alternative approach to understanding and addressing equity gaps through equity-minded practice. Equity-minded practitioners call attention to patterns of inequities in student outcomes, view these inequities as “problems of practice,” not “problems with students,” and feel a personal and collective institutional responsibility to address them. Equity-minded practitioners also question their own assumptions about students and student experiences, recognize implicit biases and explicit stereotypes that can harm student success, and continually reassess their practices to create change. The presentation will present research-based strategies for equity-minded practice in STEM education, both inside and outside of the classroom.

Protein synthesis by the ribosome can fail for numerous reasons including faulty mRNA, insufficient availability of charged tRNAs and genetic errors. Premature arrest of protein synthesis within the open reading frame elicits a protective response that degrades the incomplete nascent chain. In this response, arrested 80S ribosomes are split into their large and small subunits, allowing assembly of the Ribosome Quality control Complex (RQC), which targets nascent chains for degradation. How the cell recognizes arrested nascent chains among the vast pool of actively translating polypeptides is poorly understood. We systematically examined translation arrest and modification of nascent chains in Saccharomyces cerevisiae to characterize the steps that couple arrest to RQC targeting. We propose that cells target arresting ribosomes and that this targeting event is a precondition for the RQC to engage the incomplete nascent chain and facilitate its degradation.

Equity-minded practitioners also question their own assumptions about students and student experiences, recognize implicit biases and explicit stereotypes that can harm student success, and continually reassess their practices to create change. Student outcomes in STEM are shaped not only by their individual efforts, motivation, aspirations, and behaviors, but also by the extent to which institutions, departments, and faculty create opportunities for students to succeed, while taking active steps to put these opportunities within students’ reach. In particular, students from groups that are historically underrepresented in STEM fields benefit significantly when educators act to remove cultural, informational, and social barriers that often prevent students from accessing the resources and learning experiences that support their academic success. STEM educators are uniquely positioned to create inclusive classrooms and departments and to provide key forms of social and institutional support to historically underrepresented students.

In this workshop, faculty and graduate student educators will come to understand the concepts of equity, equity-mindedness, and the importance of institutional agents in promoting student learning and outcomes in STEM fields. Institutional agents are practitioners who use their own cultural, social, and human capital to act on behalf of students. Based on research by the Center for Urban Education (CUE) that has demonstrated the benefits that a network of institutional agents provides to historically underrepresented students in STEM, this workshop will arm participants with specific strategies on how to promote equity and inclusion in STEM by employing equity-minded approaches inside and outside of the classroom. By engaging in multiple activities and through the use of self-assessment instruments developed by CUE, participants will develop an understanding of the specific behaviors, habits, and mindsets of equity-minded institutional agents.

Ototoxicity is thought to be inherent to aminoglycosides, compromising the clinical use of these important antibacterials. While we have shown clinically successful pharmacological mitigation of aminoglycoside-induced hearing loss (New Engl. J. Med. 354:1856-1857, 2006), chemotherapy of the future would benefit from aminoglycosides effective against multi-drug resistant bacteria but with no or little ototoxic potential.

We have entered collaborations with the laboratories of Dr. Erik Böttger (Zürich) and Dr. Timor Baasov (Haifa) in order to develop non-ototoxic designer aminoglycosides as antibacterials and as stop-codon suppressors. Potential ototoxicity is determined during the design phase of new drugs by a screen with explants from the inner ear of CBA mice and in guinea pigs in vivo. Our mechanistic concept postulates a key role for the mitochondrial ribosome in aminoglycoside ototoxicity (Hear. Res. 303:12-19, 2013). We have earlier reported (PNAS 109:10984-10989, 2012) that apramycin, a structurally unique aminoglycoside in veterinary oral use for treatment of intestinal infections, shows low activity towards eukaryotic ribosomes, including hybrid ribosomes carrying the aminoglycoside-susceptibility A1555G allele. This finding led to the proof-of-concept that antibacterial activity can be dissected from aminoglycoside ototoxicity, and we have now developed aminoglycoside compounds with low ototoxic potential. New lead compounds promise a safety margin (antibacterial efficacy vs. ototoxicity) more than an order of magnitude better than gentamicin.

Many scientific disciplines are rapidly increasing the size, variety and complexity of data they must work with. As the data grows, scientists are challenged to manage, share and analyze that data and become diverted from a focus on their scientific research to data-access and data-management concerns. Even more problematic is determining how to support many scientists sharing and accessing this ever increasing amount of data.

The Center is working to respond to those challenges broadly. Included in the Center is the NSF-funded OSiRIS project, a collaborative, multi-university venture led by MICDE faculty, and hosted by ARC-TS.

The following questions illustrate some of the focus areas the Center is seeking to address:

What are the best practices for collaboratively working on large, potentially diverse or distributed, datasets?
What tools, technologies and techniques are most effective at addressing the challenges faced by such researchers?
How should data best be stored, organized, indexed and made accessible to improve the ability of scientists to jointly work with one another, especially across the dimensions of time and space?
This symposium is intended to bring together those interested in these questions to share experiences and best practices, and to discuss both challenges and possible solutions that enable scientists to work together on “big, distributed or diverse data”.

We begin with the loose observation that in many complex real-world systems, dynamics seem to settle into some relatively simple behaviors, rather than remaining completely chaotic. Think of planets solidifying out of a chaotically moving gas, sand-dunes forming with reproducible shapes and sizes, debris on a river getting trapped near the shores, active colloids accumulating in corners, or DNA reliably copying itself via proofreading mechanisms. While vastly different mechanisms account for each of these phenomena, the emergence of simplicity seems to be a common thread. So: how general is this phenomenon? How easy is it to break? Is there some common mathematical framework that can capture some of it? To begin a discussion of these questions, I will restrict to non-equilibrium dynamical systems with two strongly separated time-scales - which is another common feature of the above examples. In this context, the structures from field theory prove relevant, and we derive that under fairly general conditions, slow variables will settle into configurations where fast dynamics become least stochastic. Illustrating the relevance of the framework on a toy example, I will then talk about the steps for extending it to broader contexts.

Two of the Saturday afternoon workshops will be led by U-M EEB professors Alison Davis Rabosky with grad student Pascal Title (Automated Species Range Map Construction through Aggregated Global Museum Records) and Dan Rabosky with postdoctoral fellow Jonathan Mitchell (Computational Macroevolution: Analysis and Visualization of Complex Evolutionary Dynamics on Phylogenies).

The rapid mobilization of digitized biodiversity data, led largely in the United States by the National Science Foundation’s Advancing Digitization of Biodiversity Collections program, has resulted in a substantial increase in available data for research and related activities. This conference will encompass the uses of digitized data across all biodiversity disciplines, with special emphasis on digitized specimen data and the potential for “big data” analytics in organismal biology. This conference will provide an important opportunity to explore digital data tools, techniques, discoveries, and outcomes across the biodiversity sciences.

Oral presentations and posters will emphasize the use of digital data for biodiversity research, inclusive of the neontological and paleontological domains. Emphases might include:

* published or publishable biodiversity research that depends on digital datasets

* systematics and the use of digital data

* ongoing research projects that derive from and use digital datasets

* gaps and deficiencies in currently available digital data that hinder effective use,

* user critiques of digital data aggregators and providers

Accelerating the careers of women in academia will be the focus of a free public symposium hosted by the A. Alfred Taubman Medical Research Institute.

The symposium — “Strategies to Empower Women to Achieve Academic Success” — aims to close the historic gap that leaves females consistently behind their male counterparts in salaries, grant awards and opportunities for advancement.

It runs from 8:30 a.m. – 11 a.m. on Wednesday, June 7 in the Kahn Auditorium in the A. Alfred Taubman Biomedical Science Research Building.

Attendees will confront the reality of today’s status quo: Despite comparable numbers of women and men that train in medical fields, women comprise only 21 percent of full professors and 15 percent of department chairs. Men also receive more independently funded 5-year grants to complete research projects.

“Our main goals for the symposium are to bring together women and leaders at U-M to both enlighten the community about the issues, and also determine how to best overcome these common hurdles that hold back women as they strive to advance their careers as faculty and leaders,” said Eva L. Feldman, M.D., Ph.D., U-M’s Russell N. DeJong Professor of Neurology and director of the Taubman Institute.

The symposium will begin with a pair of keynote addresses by leading experts — Reshma Jagsi, M.D., D.Phil., director of the Center for Bioethics and Social Sciences in Medicine, and Janet Bickel, a nationally-recognized expert in organizational and leadership development. The keynotes will be followed by a panel of distinguished senior faculty who will discuss related issues such as negotiation and promotion strategies, work/life balance, networking and tips for success.

“We expect women will walk out of this symposium empowered and excited about advancing their potential to become successful academic faculty and leaders,” Feldman said.

The symposium is free of charge and no advance registration is required.

Women also receive lower salaries and grant funding compared to male colleagues in academic medicine. The temperature-dependence of f-d hybridized band dispersions and Fermi-energy f spectral weight in the Kondo lattice system CeCoIn5 is investigated using f-resonant angle-resolved photoemission (ARPES) with sufficient detail to allow direct comparison to first principles dynamical mean field theory (DFT+DMFT) calculations containing full realism of crystalline electric field (CEF) states. The low T ARPES results, for two orthogonal (001) and (100) cleaved surfaces, show the counterintuitive result that features peculiar to the localized f-electron 3D Fermi surface found in DFT calculations nonetheless display clear itinerant felectron participation, consistent with the low energy scale description of DFT+DMFT. Also the ARPES T dependence of three different f-d hybridization scenarios, with additional microscopic insight provided by DMFT, reveal f participation in the Fermi surface at temperatures much higher than the lattice coherence temperature, T* ≈ 45 K, commonly believed to be the onset for such behavior. The observation of a T-dependent CEF degeneracy crossover in the DMFT theory, below T*, is specifically highlighted.

William K. Merkel Ph.D., J.D. and Lynn L. Janulis Ph.D., J.D., patent attorneys from Marshall, Gerstein and Borun, LLP, will discuss options to effectively secure intellectual property associated with academic drug discovery and diagnostics projects. Topics such as what is currently patentable under US and international patent law with a focus on therapeutics (small molecules, biologicals, natural products, clinical diagnostics and research tools) will be discussed. Please come ready to learn and ask questions.

Hosted by U-M Center for the Discovery of New Medicines (CDNM) and U-M Office of Tech Transfer (OTT) and moderated by Ed Pagani, OTT Associate Director, University of Michigan.

Lynn Janulis, Ph.D., J.D.

Dr. Janulis concentrates her practice on securing patent rights in the life science technologies. She has extensive knowledge in the fields of biotechnology, including molecular biology, virology, microbiology, immunology, biochemistry, and pharmaceuticals. Among her specific areas of interest are reproductive biology, developmental and animal biology, cancer, vaccines, stem cell technologies, antibodies, pharmaceutical compositions, recombinant organisms and expression systems, recombinant proteins and methods of production and use, transgenic animals, assays and diagnostic methods, and methods of treatment of various diseases and disorders.

Dr. Janulis received her J.D. from The John Marshall Law School. She earned her Ph.D. in molecular and reproductive endocrinology from the University of Illinois at Urbana-Champaign, and was a postdoctoral fellow in the Department of Urology at Northwestern University Medical School prior to joining the Firm.


William K Merkel, PhD., J.D.

Biotechnology clients benefiting from Dr. Merkel’s technical and legal experience have ranged from industry leaders to start-up enterprises. He has experience in medical diagnostics and therapeutics, agricultural and pharmaceutical products and methods, genomics, and medical and agricultural biotechnology. In addition to providing prosecution and litigation services in these areas, he develops intellectual property strategies and assists clients with validity, infringement and patentability opinions.

Dr. Merkel’s contributions to the field of biotechnology include graduate-level research that has contributed to our understanding of the molecular genetics of vitamin biosynthesis in prokaryotes. As a Research Fellow, he discovered the Pan Operon, revealing the organization of genes involved in pantothenate biosynthesis, as reported in the peer-reviewed literature. This research experience and advanced training equip him with the ability to thoroughly understand the complex scientific technologies of his clients.

Dr. Merkel received his J.D. from New York University School of Law and his Ph.D. in biological sciences from the University of Illinois at Chicago. He earned a B.A. in economics and psychology from Knox College.


Ed Pagani, Ph.D. Associate Director, Health Technologies

Ed Pagani, PhD, works with faculty and researchers at the University of Michigan School of Medicine to promote, protect and commercialize new discoveries. Ed gained extensive licensing and R&D experience in the pharmaceutical and medical device industries as Assistant Director, Cardiopulmonary Pharmacology, at Sterling Winthrop; Senior Director, Strategic Alliance at Pfizer; and Vice President, Molecular Diagnostics, at Beckman Coulter. Immediately prior to joining the Office of Technology Transfer, Ed held the position of CEO, North America at LGC, LTD, a private, equity-backed company headquartered in London, England.

Ed holds an A.B. degree from Columbia University, a Ph.D. in Physiology from the University of Cincinnati College of Medicine, and completed 3 years of post-doctoral training at Harvard Medical School/Brigham & Women’s Hospital

Every day at the University of Michigan, scientists from many fields work together to study organism development, function and disease. While the goal of these studies is to design new and effective ways to treat disease and provide better understanding of ourselves as well as the world around us, many are also taking the time to share the beauty of their work with others through a program called BioArtography. In the course of research, scientists use special stains to add color to the otherwise transparent tissues. Microscopes then allow detailed observation of the tiny, colorful biological structures from inside our bodies revealed in these images. This results in a fascinating combination of art and science that U-M researchers are capturing in pictures taken through microscopes and turning into artworks that would look beautiful on any wall.

Founded in 2005 by Deborah Gumucio, Ph.D., and Sue O’Shea, Ph.D., professors in the Department of Cell and Developmental Biology, BioArtography has developed into a thriving program. Gumucio, who leads the project, says the effort to turn science into art helps bring the microscopic world to life for the general public — and shows that researchers aren’t just about data and facts.

Past BioArtography sales have raised enough money to send more than 80 graduate students and postdoctoral fellows to scientific conferences, where they can present their work to other scientists and make connections that can help them launch their careers in research and industry.

Throughout the year BioArtography images (a collection of over 200) and note cards can be viewed and ordered online at www.bioartography.com. Proceeds from the sale of this work help support the training of our next generation of researchers.

This exhibit uses examples from the Clements Library collection to tell the story of creating, distributing, and using maps during the long 18th century. Enlightenment thinking stimulated the effort to make more accurate maps, encouraged the growth of map collecting and map use by men and women in all social classes, and expanded the role of maps in administration and decision-making throughout Europe and her overseas colonies.

Yeast pseudohyphal growth is a stress response characterized by elongated cell morphology, exaggerated polarized growth, and increased cell-cell adhesion. The signaling network that regulates the formation of pseudohyphal filaments has been the subject of intense research interest, as filament formation is required for virulence in numerous pathogenic fungi. Pseudohyphal growth is regulated through highly conserved kinase pathways, encompassing MAPK/ERK, PKA, and AMPK signaling modules; however, the full scope of these pathways has not been elucidated fully. To address this knowledge gap, we used quantitative phosphoproteomics in Saccharomyces cerevisiae to identify differentially phosphorylated proteins in kinase deficient mutant strains surveyed under conditions inducing pseudohyphal growth. By SILAC labeling and LC-MS/MS analysis of phosphopeptide-enriched samples, we identified 439 phosphoproteins and 539 novel phosphorylated residues dependent on a pseudohyphal growth kinase. These data sets yielded two interesting results. First, the identified phosphoprotein set was significantly enriched for ribonucleoprotein (RNP) granule components, including P-bodies and stress granules. Through fluorescence microscopy of GFP-chimeras, we observe co-localization of the MAPK cascade proteins Kss1p, Ste20p, Fus3p, and also PKA (Tpk2p) with the RNP component Igo1p. Furthermore, I find that Kss1p kinase activity is required for wild type levels of mRNA localization in P-bodies. Second, our phosphoproteomic data set indicates that a statistically significant set of kinases mediating inositol polyphosphate (IP) signaling undergoes pseudohyphal growth kinase-dependent phosphorylation. We find that deletion of kinases in the IP synthesis pathway results in aberrant pseudohyphal growth, and through metabolic labeling of IP species, I observe striking changes in IP levels under pseudohyphal growth conditions. In particular, we saw a correlation between increased filamentous growth and the presence of high levels of the inositol pyrophosphate produce by Kcs1p, 5PP-IP5. Additionally, I observe interesting changes in IP levels upon the deletion of key kinases involved in the pseudohyphal growth transition. With the relevance of yeast pseudohyphal growth as a model of filamentous development in the pathogen Candida albicans, my doctoral studies have also investigated the role of the C. albicans cell wall integrity kinase Cbk1p in morphogenesis during hyphal development. In collaborative studies with Damian Krysan’s group at the University of Rochester, my work indicates a mechanism where CaCbk1p regulates cross-talk between the RAM and PKA pathways. Taken together, my doctoral research provides insight into the mechanisms through which conserved kinase signaling networks regulate filamentous growth, with particular relevance in understanding the mechanisms controlling RNP dynamics and regulated IP biogenesis.

This exhibit uses examples from the Clements Library collection to tell the story of creating, distributing, and using maps during the long 18th century. Enlightenment thinking stimulated the effort to make more accurate maps, encouraged the growth of map collecting and map use by men and women in all social classes, and expanded the role of maps in administration and decision-making throughout Europe and her overseas colonies.
