Abstract:

Accurately predicting the onset of disease is a major challenge in clinical medicine because the genesis of diseases is generally a complex and dynamic process. Wearable sensor technologies provide an unprecedented opportunity to collect physiological data at orders of magnitude higher high time-resolution than conventional clinical practice. This provides unprecedented opportunities for investigating the dynamics of disease processes and may usher in a new era of real-time, personalized medicine. We have proposed the potential of real-time, continuously measured physiological data as a non-invasive, “digital biomarker” approach for detecting the earliest stages in transition to a disease state. In this talk, I will describe an example of our interdisciplinary team’s work on this topic that uses the early detection and possible prediction of febrile (i.e., fever-associated) adverse events in cancer events as an important application.

Chlorine radicals (Cl·) readily react with the greenhouse gas methane and other volatile hydrocarbons, facilitating the production of ozone and particulate matter that degrade air quality and harm human health. An important chlorine source is the photolysis of nitryl chloride (ClNO2(g)), which is formed in the polluted atmosphere at night through the reaction of dinitrogen pentoxide (N2O5(g)) with chloride-containing surfaces. The importance of ClNO2 in marine and coastal locations is well-recognized due to presence of sea spray aerosol. However, ClNO2 was unexpectedly detected in regions far inland from the ocean, with wintertime levels rivaling marine locations. We tackled investigation of this unresolved chemistry through a series of field-based measurements of atmospheric trace gases, individual particles, and snow, complemented by “lab-in-the-field” experiments and modeling, in wintertime urban environments. Our novel single-particle measurements, combined with online ion chromatography, identified road salt aerosol as the dominant chloride source. ClNO2 production from the reaction of N2O5 with road salt aerosol was quantitatively observed by chemical ionization mass spectrometry. We also exposed road salt-contaminated snow to synthesized N2O5 and observed ClNO2 production, discovering yet another unique chloride source in the wintertime inland environment. We showed that ClNO2 produced from the saline snowpack alters air quality even hundreds of meters above the snow-covered ground. Our discovery of the connection between road salt and wintertime air quality has profound implications for wintertime atmospheric chemistry and decision-making regarding deicing practices, as tens of millions of tons of road salt are spread on roadways for deicing globally each winter.

The search for new materials is at the core of the technological advancement of our society. While many newly synthesized materials can be analyzed by current quantum chemical techniques, mostly based on the density functional theory (DFT), there is a large number of materials that cannot be treated successfully by existing methodologies. This is mostly due to the presence of strong electron correlation, relativistic effects, and disorder. These materials require a post-DFT description that explicitly includes electron-electron interactions.

In my talk, I will discuss current theoretical challenges in the study of solid state materials and I will describe my group's contributions to the development of post-DFT methods. In the first part, I will present the newest relativistic methodologies for solids. In the second part, I will talk about the treatment of strongly correlated electrons residing in d- and f-orbitals of crystals with transition metals. Finally, I will sketch future directions for computational ab-initio solid state chemistry.

Abstract:

Our current understanding of how genes are regulated is akin to solving a jigsaw puzzle. Many factors governing gene expression have been identified, and researchers have collected a wide variety of related datasets. However, how these "parts" are pieced together to function as a whole remains unclear. In this talk, I will discuss our research to develop and apply state-of-the-art machine learning methods to genomics datasets to attempt to put together the pieces from the data. I will cover our work using deep learning architecture that captures the data's underlying structure to integrate datasets and connect them to gene expression via the prediction task. We also interpret the prediction results and tie them back to contributing factors to develop potential hypotheses related to gene regulation. I will then move from bulk data to the single-cell data domain and discuss methods to perform unsupervised integration of different types of single-cell experiments. This talk aims to highlight our research direction's potential to reveal the important gene regulatory mechanisms in characterizing cell types and diseases from the collected data.

Bio:

Ritambhara Singh is an Assistant Professor in the Computer Science department and a faculty member of the Center for Computational Molecular Biology at Brown University. Her research lab works at the intersection of machine learning and biology. Prior to joining Brown, Singh was a post-doctoral researcher in the Noble Lab at the University of Washington. She completed her Ph.D. in 2018 from the University of Virginia with Dr. Yanjun Qi as her advisor. Her research has involved developing machine learning algorithms for the analysis of biological data as well as applying deep learning models to novel biological and biomedical applications. I have been studying skeletal development and homeostasis for over 25 years. I am interested in understanding the molecular and metabolic regulation of skeletal cell types both in the embryo and in adults under normal or pathological conditions. The work has led to new insights into the metabolic features of chondrocytes, osteoblasts and osteoclasts. Studies of Hh, Wnt, Bmp and Notch signaling have uncovered metabolic reprogramming as a common link for developmental signals to regulate the fate and activity of skeletal cells. In a separate line of work, we have sought to elucidate the molecular identify and regulation of mesenchymal stem and progenitor cells in bone. This pursuit has led to the discovery of Gli1+ mesenchymal progenitors as the main source for osteoblasts in growing bones (Shi et al., 2017, Nat Commun., PMC
5725597). More recently, we have demonstrated a critical role for the Gli1+ progenitors in mediating the bone
anabolic role of teriparatide, the main bone anabolic therapy for osteoporosis (Shi et al, 2021, Cell Rep, in
press). The current proposal extends our work on mesenchymal progenitors and builds on the discovery of a
potential adipo-osteoprogenitor in the adult bone marrow. Completion of the proposed study is expected to
uncover the role of the newly discovered progenitors in bone homeostasis, skeletal aging and diabetic
osteopenia.

Abstract:
Genome-wide association studies (GWAS) successfully identified more than a hundred genomic regions that contribute to schizophrenia risk. However, extracting biological mechanisms from GWAS is a challenge, because the majority of common risk variants reside in noncoding regions of the genome. In this talk, I will outline how high-resolution 3D maps of chromatin contacts in the human brain permit large-scale annotation of non-coding variants. In particular, I will introduce a novel platform that my lab has developed, Hi-C-coupled MAGMA (H-MAGMA), that annotates GWAS by incorporating chromatin interaction profiles from human brain tissue. While H-MAGMA identified neurobiologically relevant target genes for psychiatric disorders, application of H-MAGMA to schizophrenia GWAS identified thousands of genes to be associated with schizophrenia, necessitating the need for refining variants. To this end, we performed a massively parallel reporter assay (MPRA) on schizophrenia risk variants, from which we detected 440 variants with allelic regulatory activity. Characterization of these functional regulatory variants provided previously unknown regulatory principles of schizophrenia.

Short bio:
Hyejung Won is an Assistant Professor in the Department of Genetics and Neuroscience Center at the University of North Carolina at Chapel Hill. She received her B.S. and Ph.D. in Biology from Korea Advanced Institute of Science and Technology (KAIST), where she conducted research revealing the underlying mechanism of neurodevelopmental conditions using genetically modified mice under the supervision of Dr. Eunjoon Kim. She then joined Dr. Dan Geschwind’s group at UCLA, where she established Hi-C, a genome-wide chromosome conformation capture technology, and generated chromatin interaction profiles from the developing and adult human brain. Her lab leverages the genomics approach to bridge the gap between genetic risk factors and neurobiological mechanisms by mapping genetic variants of unknown function to the genes that they regulate, and identifying how dysfunctional gene regulation contributes to disease pathogenesis. Hyejung is the recipient of the NIH Director’s New Innovator Award, HHMI Gilliam Fellowship, NIH Pathway to Independence Award, and a NARSAD Young Investigator Award. She is also an active participant of the Impact of Genomic Variation on Function (IGVF) and PsychENCODE consortia.

Explainability Is Not the Solution to Structural Challenges to AI in Medicine

Explainability is often treated as a necessary condition for ethical applications of artificial intelligence (AI) in Medicine. In this brief talk I survey some of the structural challenges facing the development and deployment of effective AI systems in health care to illustrate some of the limitations to explainability in addressing these challenges. This talk builds on prior work (London 2019, 2022) to illustrate how ambitions for AI in health care likely require significant changes to key aspects of health systems.

On the Inextricability of Explainability from Ethics: Explainable AI does not Ethical AI Make

Explainability is embedded into a plethora of legal, professional, and regulatory guidelines as it is often presumed that an ethical use of AI will require explainable algorithms. There is considerable controversy, however, as to whether post hoc explanations are computationally reliable, their value for decision-making, and the relational implications of their use in shared decision-making. This talk will explore the literature across these domains and argue that while post hoc explainability may be a reasonable technical goal, it should not be offered status as a moral standard by which AI use is judged to be ‘ethical.’

My research has been focused on oral mucosal immunity with an emphasis on aberrant inflammatory conditions of
the oral cavity. Over the past decade I have established an independent research program at the NIH aimed at
understanding the molecular and cellular basis of oral immunity in health and in the common inflammatory disease,
periodontitis. In health, the oral immune system maintains a delicate balance with a rich and diverse community of
oral commensals, performing immune surveillance while preventing inflammation. Understanding mechanisms
involved in susceptibility and pathogenesis of periodontitis is not only critical for understanding the disease itself,
but may provide insights into shared mechanisms involved in inflammatory diseases. In periodontitis, the
microbiome is considered a key disease trigger, but it is also well documented that disease occurs and progresses
more rapidly in susceptible individuals. Our studies are focused on host/microbe interactions preserving health and
mediating inflammatory disease in the oral cavity. Ultimately, we aim to define key pathways involved in
susceptibility and progression of aggressive forms of periodontitis with the goal of identifying therapeutic targets.
Our program implements a bench to bedside approach for the study of periodontal immunity and is particularly
focused on the regulation of Th17 immunity in health and periodontitis. Our studies leverage the diverse strengths
of the NIH intramural environment and interrogate mechanisms involved in human oral immunity through the study
of patients with monogenic immune disorders, supplemented by relevant animal models and novel immunologic
techniques for the study of tissue immunity.

Microchip electrophoresis is a powerful tool for the analysis of biological samples. In particular, the ability to perform fast efficient separations makes it possible to monitor several compounds simultaneously with high temporal resolution. The small dimensions of the channels in the chip are compatible with the analysis of microdialysis samples and single cells. In this presentation, two applications of microchip electrophoresis (ME) for biochemical investigations will be presented. The first application involves the development of ME-based methods for the detection of reactive nitrogen and oxygen species (RNOS) in macrophages and microglia. The second involves the combination of microdialysis with microchip electrophoresis for near real-time continuous monitoring of amino acids, catecholamines, and nitric oxide metabolites in awake, freely roaming animals. The goal of this second application is to miniaturize the entire system for simultaneous monitoring of neurochemistry and behavior with on-animal analysis and telemetry control.

The information generated by qubits is at helium temperature and localized. Magnons that are coupled to qubits and optical photons can shuttle information created by qubits at a long distance and up to room temperature. Two-dimensional magnetic semiconductors are attractive candidates to serve as this magnon medium because they can hold both tightly-bound excitons with large oscillator strength and potentially long-lived coherent magnons due to the presence of bandgap and spatial confinement. In this talk, I will discuss the nature of magnon-exciton coupling in the two-dimensional van der Waals antiferromagnetic semiconductor CrSBr. Then, I will talk about how the exciton-coupled magnons coherently propagate in time and space. Lastly, I will discuss the implication of strong coupling between magnons (0.1 meV) to excitons (1.3 eV), and relatively long coherent propagation length (7 µm) and time (10 ns) in magnonics, quantum information science, and optoelectronics.

Abstract:

Graph representation learning leverages knowledge, geometry, and structure to develop powerful machine learning methods. First, I will introduce Shepherd, a graph neural network for personalized diagnosis of patients with rare genetic diseases. Diagnostic delay is pervasive in patients with rare genetic conditions. It can lead to numerous problems, including redundant testing and unnecessary procedures, delays in obtaining disease-appropriate management and therapies, and even irreversible disease progression. Shepherd uses knowledge-guided geometric deep learning to gather information from different parts of a knowledge graph and logically connect a patient's clinical-genomic information to the region in the knowledge graph relevant to diagnosis. Evaluation of patients from the Undiagnosed Diseases Network shows that Shepherd accurately identifies causal disease genes, finds other patients with the same causal gene and disease, and provides interpretable characterizations of novel diseases. Second, I will describe applications of graph neural networks in drug discovery. These are available through Therapeutics Data Commons (https://tdcommons.ai), an initiative to access and evaluate AI capability across therapeutic modalities and stages of drug discovery. The Commons supports the development of machine learning methods, with a strong bent towards developing the foundations for which methods are most suitable for drug discovery and why.

Short Bio:
Marinka Zitnik (https://zitniklab.hms.harvard.edu) is an Assistant Professor at Harvard University with appointments in the Department of Biomedical Informatics, Broad Institute of MIT and Harvard, and Harvard Data Science. Dr. Zitnik has published extensively in top ML venues and leading scientific journals. She has organized conferences and workshops in graph representation learning, drug discovery, and precision medicine at leading conferences (NeurIPS, ICLR, ICML, ISMB, AAAI, WWW), where she is also on the organizing committees. She is an ELLIS Scholar in the European Laboratory for Learning and Intelligent Systems (ELLIS) Society and a member of the Science Working Group at NASA Space Biology. The dynamical properties of proteins are critical for their function and are often perturbed in disease. Despite this knowledge, developing chemical probes that explicitly target protein dynamics is challenging, and therapeutic molecules that alter protein dynamics are often discovered serendipitously. However, all living organisms contain a dedicated class of proteins, termed molecular chaperones, that specifically regulate protein folding and dynamics to prevent pathological outcomes. Can understanding the function of these molecular chaperone proteins inspire development of novel “pharmacological chaperones”? By combining biochemistry, biophysics, and chemical biology approaches with human genetics and emerging technologies, my research aims to answer this question. Specifically, my goal is to use these molecules to study and correct altered protein dynamics in neurodegenerative and neuromuscular diseases.

My scientific career is entirely focused on understanding the basic and translational biology of gastrointestinal diseases, such as inflammatory bowel disease (IBD) and enteropathogen infections, through immunological, microbiological, cellular and molecular approaches. As such, my research seeks to define the pathogenesis of IBD and find plausible manipulations that can be utilized to treat and/or cure IBD. I have over 20 years ofexperience studying the role of the gut microbiota and host immunity in the pathogenesis of IBD. My research aims to answer a fundamental question: how does the gut microbiota interact with host immunity in the context
of GI health and disease? Specifically, my research team focuses on the mechanism by which certain pathogenic members of the commensal microbiota promote chronic intestinal inflammation that leads to the development of IBD.

In this talk, Professor Ferryman will discuss the merits and challenges of conducting health equity reviews of artificial intelligence (AI) tools used in health and medicine. The talk will examine how interdisciplinary approaches from the social sciences, bioethics and humanities, and computational fields can be involved in the development of concepts, methods, frameworks, and guidelines for understanding and governing digital health tools.

Dr. Kadija Ferryman is a cultural anthropologist who studies the social, cultural, and ethical implications of health information technologies. Specifically, her research examines how genomics, digital medical records, artificial intelligence, and other technologies impact racial disparities in health. As a Postdoctoral Scholar at the Data & Society Research Institute in New York, she led the Fairness in Precision Medicine research study, which examines the potential for bias and discrimination in predictive precision medicine.

She earned a BA in Anthropology from Yale University, and a PhD in Anthropology from The New School for Social Research. Before completing her PhD, she was a policy researcher at the Urban Institute where she studied how housing and neighborhoods impact well-being, specifically the effects of public housing redevelopment on children, families, and older adults.

From variants to functions for coronary artery disease: Systematic Perturb-seq links GWAS loci to disease programs in endothelial cells

Abstract:
Abstract: Genome-wide association studies (GWAS) have discovered >200 associations for coronary artery disease (CAD), each of which could point to genes and pathways that influence disease risk. It is thought that a fraction of these CAD risk loci influences the functions of endothelial cells, and that genes in multiple GWAS loci might act together in certain pathways. Yet, identifying these genes and pathways has proven challenging: each GWAS locus can have 2-20 candidate genes, a gene may participate in one or more pathways in a given cell type, and it remains unclear which genes and pathways would be likely to influence disease risk. I will present our work to address this challenge by developing a Variant-to-Gene-to-Program (V2G2P) framework to study the role of endothelial cells in coronary artery disease, involving building a Variant-to-Gene map with ABC and a Gene-to-Program map with systematic Perturb-seq. Our study nominates new genes that likely influence risk for CAD, identifies convergence of CAD risk loci into certain gene programs in endothelial cells, and demonstrates a generalizable strategy to catalog gene programs to connect disease variants to functions.

Spectroscopy is a tool for scientists to see quantum states of materials with light. When the field strength of the light approaches the internal Coulomb force of materials, it can be used to control their electronic properties by inducing nonequilibrium quantum states. In this talk, I will discuss the potential of such intense light-matter interactions in novel two-dimensional materials, monolayer transition-metal dichalcogenides (TMDs), with special emphasis on energy state control and extreme nonlinear optics. These experiments are enabled by the development of powerful mid-infrared light sources that can efficiently access internal resonance of electron-hole states, known as excitons, while avoiding sample damage that may result from direct photoabsorption. In the first part of the talk, I will present energy state control of monolayer TMDs beyond the perturbative regime, wherein a light-dressed replica and giant blue shift of excitonic states are characterized. In the second part of the talk, I will demonstrate the unique application of artificially stacked TMDs to realize nonlinear optical processes of high-harmonic generation with enhanced efficiency. These findings demonstrate the exciting opportunities of harnessing quantum dynamics beyond perturbation in novel two-dimensional materials.

Viruses were once thought to be the sole source of long double-stranded RNA (dsRNA) in animal cells, but the Bass laboratory identified numerous long dsRNAs that are genomically encoded and expressed in animals, including humans. dsRNA-binding proteins enable cells to distinguish the “good” cellular dsRNA from the “bad” viral dsRNA, but how they do this is not completely understood. Our current studies are focused on how a conserved helicase domain distinguishes “self” versus “non-self” dsRNA, and how this function has diverged in vertebrates and invertebrates. We used ancestral sequence reconstruction to infer amino acid sequences of the helicase domain of ancestral Dicers, enabling comparisons of its enzymatic activity with that of modern-day Dicer enzymes.

The climate crisis is reshaping how we harvest, store, and consume energy globally. To achieve net zero emissions by 2050, we must develop low-cost and energy-efficient materials and mechanisms for carbon capture, hydrogen storage, and sustainable catalysis. In the first part of my talk, I will describe my efforts to develop new hierarchical materials for carbon capture by utilizing framework lability. Synthetic strategies, such as linker deletion and migration, are used to tailor the complex pore environments of metal-organic frameworks for applications in gas storage, separation, and catalysis. In the second part of my talk, I will describe my design of an active adsorption mechanism that provides a potential solution for effective decarbonization. Over the past century, adsorption has been investigated extensively only in equilibrium systems, with a focus on physisorption and chemisorption. I will present the first fundamentally new mode of adsorption—mechanisorption—since the observation of physisorption and chemisorption in the 1930s, which results from non-equilibrium pumping to form mechanical bonds between adsorbents and adsorbates. Analogous to the mechanism in living organisms to control the active transport of ions across membranes, adsorbates are transported from one well-defined compartment—the bulk—to another well-defined compartment—the interface—thereby creating a vast chemical potential gradient commensurate with storing energy in a metastable state. Mechanisorption extends, in a fundamental manner, the scope and potential of adsorption phenomena and offers a transformative approach to control chemistry at surfaces and interfaces. Lastly, I will summarize the progress and provide an outlook for my next steps and future research vision in driving continuous adsorption of carbon dioxide from low-concertation regions, the air, to highly concentrated surfaces through this new active adsorption mechanism.

Nanoparticles that contain multiple materials combine different properties in a single construct, enabling both multi-functionality and the emergence of new synergistic functions. Synthesizing such multi-component nanoparticles requires simultaneous control over size, shape, composition, and structure, as well as interfaces and spatial arrangements. We have been developing two complementary strategies for synthesizing multi-component nanoparticles. The first approach involves heterogeneous seeded growth, where interfaces and asymmetry are introduced by sequentially growing new nanoparticles off of the surfaces of existing nanoparticles. Complex hybrid nanoparticles of a growing number of materials, configurations, and morphologies can now be synthesized. The second approach involves sequential partial cation exchange reactions, where interfaces and asymmetry are introduced by compositional modifications that are made within an existing nanoparticle. A growing library of complex heterostructured metal sulfide nanoparticles can now be rationally designed and then readily synthesized.

Topic: *Parallel Heat-bath Configuration Interaction*

The heat-bath configuration interaction (HBCI) method is a deterministic wave function method that approaches the full CI limit at greatly reduced cost. HBCI consists of two parts: the generation of a variational wave function, followed by a perturbative correction. This work introduces a parallel implementation that is highly scalable and overcomes the memory bottleneck of perturbation theory. The implementation demonstrates 83% parallel efficiency for the perturbative step on 32 nodes.

This seminar will cover the career path of STEM professors beginning with undergraduate research. Professor Monica Dus of the MCDB department will share her experiences starting in undergrad research, through earning a PhD, working as a post-doctoral researcher, and eventually starting her own research lab at the University of Michigan. Prof. Dus studies nutrigenomics, which looks at how genes interact with our diet to shape neural plasticity and feeding behavior.

Abstract:

CRISPR genome editing technologies and single-cell assays have opened new opportunities to study cellular systems and gene regulation at an unprecedented level of detail.

In this talk, I will first present computational methods we have developed to uncover and dissect regulatory elements using CRISPR genome editing technologies. I will also discuss challenges associated with using CRISPR technologies related to designing perturbations and quantifying editing outcomes.

I will then cover our work in modeling data from current single-cell assays, discussing methods to uncover development trajectories, recover RNA-velocity with uncertainty, and create interpretable regulatory maps from multi-omics data using graph embedding techniques.

Short bio:
Luca Pinello is a computational biologist and leader in developing computational methods for functional genomics, genome editing and single cell technologies. He holds a Ph.D. in Mathematics and Computer Science from University of Palermo, Italy. He is currently an Associate Pathologist at Massachusetts General Hospital (MGH) and an Associate Professor of Pathology at Harvard Medical School. He is also part of the MGH Center for Cancer Research and an Associate Member of the BROAD Institute of MIT and Harvard. He has developed several foundational computational tools in the field of genome editing for the design (CRISPRme, CRISPRitz, PrimeDesign), quantification (CRISPResso 1 and 2), and analyses of coding and non-coding tiling screens (CRISPRO, CRISPR-SURF). He was awarded one of the first NIH R35 Genomic Innovator Awards, a prestigious grant supporting highly innovative researchers working on important problems in genomics.

Studies in my lab focus on mechanisms regulating limb synovial joint formation, skeletal development and growth plate function and involving signaling proteins, cell surface receptors and co-receptors and transcription factors. Data and insights from these basic research projects are used to decipher the pathogenesis of congenital pediatric musculoskeletal disorders and identify possible therapeutic remedies.
Disorders under active study at present are Hereditary Multiple Exostoses (HME), Achondroplasia and Fibrodysplasia Ossificans Progressiva (FOP). This basic-translational-clinical strategy is proving fruitful as one drug identified in my lab for the treatment of FOP was recently approved in Canada, with approval in the US expected soon. I am the Director of Pediatric Orthopaedic Research here at the Children’s Hospital of Philadelphia (CHOP) and have served in this position since 2011. I am also the Associate Director of the Penn Center for Musculoskeletal Diseases (PCMD) at U Penn that has over 15 faculty members and maintains 3 Research Cores, serving a large biomedical research community at our two adjacent Institutions and surrounding Universities and Research Institutes.

Over 150 years since Claude Bernard coined the evocative phrase, “milieu intérieur”, to draw attention to a deep mystery in the natural world, fundamental questions remain open about how the simplest living system, a bacterial cell, maintains homeostasis of its best studied attribute, cell size. In this talk I will address how life shapes time in a bacterial cell, and examine the interplay between homeostasis and adaptation in this context. First, I will first establish that stochastic intergenerational bacterial cell homeostasis_is_ maintained under appropriate growth conditions, using our precision measurements. Next, the emergent simplicities revealed by these data. Following this, a fitting-free theoretical framework, consistent with observed scaling laws and phenomenology. This naturally leads to a proposal for the underlying mechanistic model. Finally, the extension to time-varying growth conditions, and new emergent simplicities

Dr. Soundara Viveka Thangaraj (Viveka) is a postdoctoral fellow in the lab of Dr. Vasantha Padmanabhan in the Department of Pediatric-Endocrinology at the University of Michigan.

She received her PhD in Genomics and Oncology, from the University of Madras, India. Her research centers around the developmental programming effects of pre-natal exposure to environmental chemicals, on long-term metabolic health of the offspring, using omic tools.

In the current research, she has utilized a translationally relevant, real-life, low-dose, chronic chemical exposure model, in which sheep are exposed to biosolids which is a source of real-life mixture of environmental chemicals.

Crucial to sustainable energy future is the ability to manipulate important chemical reactions for the production and conversion of clean hydrogen (H2) fuel and renewable carbon-based chemicals through the development of advanced catalysts. Well-defined nanocrystals with atomically precise surfaces and interfaces allow us to bridge the knowledge gap between conventional single-crystal bulk materials and powder catalysts to achieve a new and in-depth understanding of structure-catalytic property relationships. In this talk, I will highlight how nanocrystal catalyst surfaces and interfaces can be synthetically tuned with atomic precision for the improved performance in the oxygen-mediated energy conversion reactions: the oxygen reduction reaction (ORR) for fuel cells and the oxygen evolution reaction (OER) for water electrolyzer. The first nanocrystal system I will discuss is the M-Pt (M=non-precious metals) core-shell nanocrystals within which desirable/undesirable interfaces between non-precious metal M core and precious metal Pt shell were identified by theoretical calculations and were experimentally balanced through wet-chemical synthesis. The optimized core-shell nanocrystals exhibited favorable interfacial interaction through properly coupled electronic and strain effects, leading to an enhanced electrocatalytic efficiency towards the ORR. In the second system, we elucidated and modulated the interaction of single-site Co, Fe, Ni catalytic centers and inorganic coordination environments in the surface of doped metal oxide nanocrystals for the OER. The seamless integration of controlled synthesis of nanocrystals, operando structural/catalytic characterization, and advanced theoretical calculation for oxygen electrocatalyst development will be discussed, which will also be extended to other electrocatalytic (e.g., CO2 reduction and biomass-derived molecule upgrading) and thermocatalytic processes (e.g., CO2 hydrogenation).

Abstract:

Most disease associated genomic variants have relatively modest effects on target gene expression in reporter or CRISPR perturbation assays. In addition, enhancer disruption in vivo often has surprisingly weak phenotypic consequences. I will present machine learning (ML) methods (gkm-SVM and DNN) which we use to learn the complex transcription factor combinations that control enhancer activity and cell fate. I will then use these methods to develop a quantitative model for enhancer activity which shows that while promoter knockdown has robust effects on target gene expression, individual enhancer knockdown is often weaker and affects temporal transition dynamics, but not the final steady state. This model provides an explanation of the paradox of how enhancer variation can be strongly associated with disease risk while having individually weak effects, by showing in detail how gene regulatory networks control developmentally important and disease relevant cell state transitions and cancer.

Cydney K. Seigerman is a Ph.D. candidate in the Integrative Conservation & Anthropology program at the University of Georgia, where they work with Dr. Don Nelson and are a member of the Human Environmental Change Lab (HECL). Cydney is an NSF Graduate Research Fellow and a research scholar at the Cearense Meteorological and Water Resources Foundation (Funceme) in Ceará, Brazil.

Cydney's research incorporates methods from the critical social sciences, natural sciences, and theatre/performance studies to explore human-technology-environment relations. Their dissertation work explores how socionatural (i.e., interrelated sociopolitical, environmental, and technological) processes shape and are shaped by the lived experience of water insecurity in Ceará, northeast Brazil.

Before pursuing their Ph.D., Cydney studied chemistry and Spanish language and literature at the University of Michigan, graduating from the Residential College and Honors College. They then relocated to Madrid, Spain, where they served as a Fulbright English Teaching Assistant, studied acting at the theater school La Lavandería, and ran competitively.

Complex inorganic active sites perform challenging catalytic transformations in biological systems, such as water oxidation by Photosystem II and nitrogen reduction in Nitrogenase. The effect of cluster structure on the physical and chemical properties of these active sites is not well understood. We have developed methodologies for the rational synthesis of tetranuclear homo- and hetero-metallic cluster models of protein active sites, which allow for systematic structure-property studies. Distal redox changes have been demonstrated to have a substantial effect on the reactivity and binding of ligands relevant to small molecule conversions. Upon incorporation of second coordination sphere hydrogen bonding interactions, water oxidation catalysis was observed. Spectroscopic studies of models with structures or redox states relevant to the protein active site provide benchmarking for the biological system. Implications for function and spectroscopy will be discussed.

Photochromic molecular switches are compounds that change color upon optical excitation. The color change is a response to the making, breaking, and rearranging of bonds in the molecule. We use ultrafast spectroscopy to probe changes in the molecular structure and to reveal new information about the fundamental reaction dynamics of molecules in solution. In particular, we examine the dynamics of molecules in highly excited electronic states (above S1). We use both transient absorption and resonance Raman measurements to monitor the dynamics of molecules that are excited using a pair of time-delayed laser pulses. Beyond simply watching the reaction unfold, sequential excitation with two independent photons allows us to control the dynamics of the molecule and influence the outcome of the reaction. For example, selectively varying the relative time delay and wavelength for secondary excitation allows the molecule to sample different reaction channels. These experiments probe the potential energy surfaces that determine the motions of the atoms and provide unique insight on the dynamics of molecules in highly excited electronic states, an important frontier in chemical reaction dynamics.

Using solar photons to drive energy intensive reactions that take energy poor feedstocks like water and carbon dioxide into energy rich fuels represents an opportunity to capture and store diffuse solar energy. Molecular catalysts can selectively mediate the multi-electron, multi-proton transformations that convert water and carbon dioxide into energy rich fuels but practical technologies that integrate these complexes with light absorbers have yet to be realized. To address the challenges limiting the development of solar fuel technologies, my research lab is learning (1) how to exploit energy-efficient proton-coupled electron transfer (PCET) processes for fuel production schemes and (2) how to integrate fuel-producing catalysts with photon capturing materials. Through this work, new approaches to efficiently convert solar photons into chemical energy are being developed. \r\n \r\n

The MIW program offers an opportunity each year for 20 undergraduates from any major to spend a semester (Fall or Winter) in Washington D.C. Students combine coursework with an internship that reflects their particular area of interest (such as American politics, international studies, history, the arts, public health, economics, the media, the environment, science, and technology). Students work four days a week, attend an elective one evening a week, and a research course on Friday mornings. They spend their weekends exploring the city and taking in cultural events.

Microplastic particles are unique from other contaminants in that they are a physical particle composed of a complex mixture of different chemicals (e.g., monomers, additives). In the environment, they are found in diverse shapes and sizes. These multidimensional characteristics affect their fate in the environment, and thus exposure in biota. Moreover, their different characteristics likely affect their impact on ecosystems. This presentation will share results from an in-lake mesocosm experiment conducted at the International Institute for Sustainable Development’s Experimental Lakes Area (IISD-ELA) to discuss the fate of microplastics in aquatic ecosystems. Different concentrations of a mixture of polyethylene, polystyrene and polyethylene terephthalate were added to nine 10-m diameter x 2-m deep limnocorrals as part of a ten-week experiment to measure the fate and effects of microplastics. The fate of the microplastics influences exposure in biota – relevant to risk. In addition to discussing the work at IISD-ELA, this presentation will share results from meta-analyses, and field and lab experiments to discuss the fate of microplastics in food webs and the physical and chemical effects of different types of microplastics across multiple levels of biological organization. Over the last two decades, the field has matured and we are beginning to understand the contamination, fate and effects of microplastics. Still, there is a lot to learn about how their diverse characteristics affect their fate and interactions in ecosystems. \r\n

Biomolecular analyses (proteins, stable isotopes, lipids, and DNA) have been integral in identifying the economic roles of domesticated animals in archaeological contexts. While analyses such as lipids, isotopes, and DNA are well-established, recently developed protein analysis offers new insights. The combination of species- and tissue-specific information provided by amino acid sequences have been critical in clarifying which animals, or animal products, were consumed by archaeological populations. While protein analysis offers new lines of evidence, working with ancient materials requires specific laboratory and data analysis protocols in order to authenticate the age and reliability of the results. Recently, this this method has been used to illuminate the spread of milk use on the Bronze Age Eurasian steppe and beyond. Through recently produced protein data, we can see that use of ruminant milk enabled long-distance Yamnaya migrations across arid steppic environments, and specifically, how milking practices traveled in tandem with expanding populations from the western Pontic-Caspian region to the far Eastern Steppe of Mongolia.

Surface-sensitive vibrational spectroscopic techniques rely on molecular interactions with relevant interfaces. For instance, surface-enhanced Raman scattering (SERS) requires that molecules interact with the metal surface at short distances of 2 nm or less without disrupting the surface atoms. In this presentation, anisotropic nanostructures such as gold nanostars will be used in conjunction with SERS to detect trace molecules. Two challenges and approaches to better predict structure-function behavior of noble metal nanoparticles will be discussed. A combination of experimental measurements that provide molecular-level insight coupled with semi-empirical modeling will be shown to improve the systematic use of gold nanostars by providing a method for predicting the stability and hence, the fate of nanomaterials in various environmental conditions. After these considerations, localized surface plasmon resonance (LSPR) spectroscopy and SERS will be exploited for the direct, qualitative and quantitative detection of small biologically relevant molecules. In the future, these results could be expanded for different nanomaterial shapes, compositions, and molecular targets.

Heteroarenes are ubiquitous motifs in high-value small molecules including pharmaceutical drugs and agrichemicals. Elaboration of halogenated heteroaromatic cores can be achieved through cross-coupling reactions, which are among the most widely used methods in organic synthesis. However, when two or more halides are present on the substrate, controlling site selectivity becomes critical. In fact, cross-couplings often follow a predictable selectivity pattern. For many dihalogenated heteroarenes, methods do not exist to reliably invert the conventional pattern to achieve cross-coupling at the \"less reactive\" C—X bond. Herein we describe new catalyst-controlled strategies to accomplish this goal, together with mechanistic studies to explain the origin of the selectivity inversion.
