The U-M Life Sciences Orchestra concludes its season with a concert featuring the two orchestra members who won the LSO's recent Concerto Competition: Thor Sigurdson, playing Haydn's Cello Concerto in D, and Andrew Custer playing Grondahl's Trombone Concerto.

Also on the program: Tchaikovsky's Festival Overture on the Danish National Anthem, and Stravinsky's Firebird suite.

The LSO will be conducted by Yeo Ryeong Ahn, assisted by Luca Antonucci. Both are doctoral students in orchestral conducting at the U-M School of Music, Theatre & Dance.

The concert is free and open to all, no tickets required. Masks are strongly encouraged.

Abstract:
In 1996, Dr. Shilatifard identified the biochemical function of the Mixed Lineage Leukemia (MLL) gene translocation partner for the first time. The translocation partner, a gene called ELL, encodes an elongation factor: a protein that controls when, where and how fast the RNA Polymerase II transcription machinery can “read out” the instructions encoded in our genes. This discovery began a scientific journey to better understand elongation factors and other transcriptional control mechanisms, both in embryonic development and in cancer. Taking you along on this journey, Dr. Shilatifard will describe how he isolated all of the other MLL translocation partners in a “tour de force” application of biochemistry and molecular genetics, resulting in the astounding finding that these seemingly unrelated proteins actually function together within the (now widely known) Super Elongation Complex (SEC). In further research, the SEC emerged as a central factor regulating gene transcription at the elongation stage, and the lab has developed chemical compounds to disrupt or inhibit the Super Elongation Complex that are now in pre-clinical studies for the treatment of cancers caused by transcriptional defects. The story continues with his lab’s current research investigating how elongation factors, chromatin and the epigenome control transcription in human development and disease.

Bio:
Dr. Ali Shilatifard, Chairman and Professor of Biochemistry and Molecular Genetics and Professor of Pediatrics at Northwestern University Feinberg School of Medicine in Chicago, graduated from Kennesaw State University in 1989 with a degree in Chemistry with an emphasis in Organic Chemistry. While at KSU, Shilatifard slept in his car at night for a period in front of the gym and worked all over the campus from bussing tables at the student center, to cooking in the back kitchen, serving as the dispatch for the Kennesaw State College police department, and working as a TA in the Chemistry lab and Math lab to support himself and his education. He was supported by a full academic scholarship by KSU after his first year and graduated in four years. Now, Shilatifard is a renowned biochemist and cancer biologist. He made a seminal contribution to the field of leukemia biology early in his career by identifying the function of a gene translocation in childhood leukemia for the first time. In the 25 years since that discovery, he has dedicated his career to revealing the causes of childhood leukemia and other cancers and to leveraging these findings for the development of new cancer therapies. He currently runs an active research laboratory, heads a large department while he also is the Director of the Simpson Querrey Institute for Epigenetics. Shilatifard has authored over 250 scientific publications and is one of the founding members and is the current Editor of the online publication, Science Advances. He is one of the few scientists in the United States funded by the National Cancer Institute’s Outstanding Investigator Award, and in an effort to inspire young students to consider the STEM fields, he and his wife Laura started the Simpson Querrey Inspire Program.

Marissa Balmith (South Africa), “The Role of the estrogen receptor in breast cancer dormancy”
Marissa Balmith is a lecturer in pharmacology at the University of Pretoria, South Africa, and holds a PhD in pharmaceutical chemistry from the University of Kwa-Zulu Natal, South Africa. Her doctoral research focused on silico-molecular modeling and drug design on the Ebola virus, and her interest is in cancer metastasis. At Michigan, Marissa will work on a project titled “Molecular mediators of cancer metastasis,” with Max Wicha (Medical School) as her U-M host.

Tesfaye Wondyifraw (Ethiopia), “The Newly Discovered Pre-historic Rock Art Paintings along the Valley of the Blue Nile”
Tesfaye Wondyifraw is a senior lecturer in the Department of History and Heritage Management at Debre Markos University, Ethiopia. He holds an MA degree in archeology from Addis Ababa University, Ethiopia. At Michigan, he will work with Brian Stewart (Anthropology, LSA) on a project titled “An Archaeological Study of Buahit Serit: A Newly Discovered Rock Art Site in East Gojjam, Northwestern Ethiopia.” The project will explore and evaluate this site and work toward the conservation of this endangered cultural repository.

James Orwa (Kenya), “Comparison of machine learning and logistic regression as predictive models for adverse maternal outcomes of deliveries: A hospital-based retrospective study”
James Orwa is a senior instructor of biostatistics at Aga Khan University, Kenya. He received his MSc in biostatistics from Hasselt University, Belgium, and is currently enrolled in a PhD program in public health at Ghent University, Belgium. While at U-M, he will work with Akbar Waljee (Medical School) on a project relating to artificial intelligence/machine learning approaches for the identification of predictors of maternal, neonatal, and child health risks.

Jean Pierre Ngendahayo (Rwanda), “Estimation of Surface Temperatures from Nonlinear Heat Conduction Models from Quenching Applications”
Jean Pierre Ngendahayo is an assistant lecturer in applied mathematics at the University of Rwanda. He holds MA and BA degrees in mathematics and statistics from the same university, where he is also currently pursuing a PhD. His research centers around mathematical modeling and scientific computing in the areas of epidemiological modeling and so-called “inverse problems.” At U-M, he will work on a project titled “The Solution of Two Dimensional Transient Inverse Heat Conduction Problem,” with U-M host Divakar Viswanath (Mathematics, LSA).

Anna Young, MS, PhD is a research associate in the Department of Environmental Health and Associate Director of the Healthy Buildings Program at the Harvard T.H. Chan School of Public Health. Her research focuses on our indoor exposures to complex mixtures of hormone-disrupting chemicals and builds evidence for healthier materials as a strategy to reduce these chemical exposures in buildings. She earned her PhD and MS in Environmental Health from the Harvard Chan School, and she also holds a BA in Computer Science and Environmental Studies from Yale University.

ABSTRACT:

Genomic rearrangements, also known as structural variations (SVs), are large scale alterations that changes the DNA structure. They include deletions, duplications, insertions, and other forms that are accompanied by copy number changes as well as inversions, translocations, and other copy-neutral forms. They are an important type of variation, affecting an order of magnitude more base pairs than single nucleotide variations (SNVs) in normal human population. In cancer, several chromosomal translocations have been identified and subsequently became targets of successful treatments. However, the functional impact of genomic rearrangements and their roles in treatment response are largely unexplored. We are developing new computational methods and exploring large scale cancer omics data to infer the mutational mechanisms leading to these alterations, to identify potential disease-driving events, and to study how they affect treatments.

Jude Okoye (Nigeria), “Signatures of high mortality risk and life-choice practices among patients diagnosed with colorectal cancer in Nigeria”
Jude Okoye is a lecturer in the Department of Medical Laboratory Science at the Nnamdi Azikiwe University, Nigeria. He recently completed his PhD dissertation at the same institution, focussing on the oncogenes and tumor-suppressor genes in the human papillomavirus, Epstein-Barr virus, and Herpes simplex virus type 2 among female sex workers. He is a recipient of the 2021 Merck Foundation “Best Young African Researcher Award” and the American 2022 Association for Cancer Research “Global Scholar-in-Training Award.” At U-M, he will work with Yatrik Shah (Medical School) on a project titled “Gut microbiome and colon cancer,” evaluating the clinical and therapeutic implications of race-linked genomic and gut microbiome variations and interactions of metastatic colon cancer.

Tshepiso Scott (South Africa), “Small enterprises in South Africa: is their protection as consumers warranted?”
Tshepiso Scott is a lecturer at the Faculty of Law, University of Pretoria, South Africa. She holds an LLB and LLM from the University of Pretoria and an LLD from the University of South Africa. Her research interests center on consumer protection law and company law. During her time in the UMAPS program, she will work on a project titled “Improving consumer access to redress in South Africa” and will be hosted by Kyle Logue (Law School).

Eyerusaleam Kassahun is a lecturer in the School of Theatre Arts at Addis Ababa University, Ethiopia, from where she also holds an MA degree. She has written and produced short, and feature-length films and stage plays. Her academic interests include decentralizing the diverse spectrum of Ethiopian cinema and theater, focusing on issues stemming from Ethiopia’s relationship with black people in Africa and the diaspora. At U-M, she will work with Frieda Ekotto (Afroamerican and African Studies, LSA) on the “Re-Theorizing Colonialism through Ethiopian Theatre” project.

Abstract:
A variety of deep learning-based image restoration and reconstruction methods, generically referred to as image formation methods, have been proposed for use with biomedical images. It is widely accepted that the assessment and refinement of biomedical imaging technologies should be performed by objective, i.e., task-based, measures of image quality (IQ). However, the objective evaluation of deep learning-based image formation technologies remains largely lacking, despite the breakneck speed at which they are being developed. As such, there is an ever-growing collection of methods whose utility and trustworthiness remains largely unknown. Moreover, such methods have the capability to ‘hallucinate’ false structures, which is of significant concern in medical imaging applications. In this work, we report studies in which the performance of deep learning-based image restoration methods is objectively assessed. The performance of the ideal observer (IO) and common linear numerical observers are quantified, and detection efficiencies are computed to assess the impact of deep learning image formation methods on signal detection performance. The numerical results indicate that, in the cases considered, the application of a deep image formation network can result in a loss of task-relevant information in the image, despite improvement in traditional computer-vision metrics. We also demonstrate that traditional and objective IQ measures can vary in opposite ways as a function of network depth. These results highlight the need for the objective evaluation of IQ for deep image formation technologies and may suggest future avenues for improving the effectiveness of medical imaging applications. 

Bio:
Dr. Mark Anastasio is the Donald Biggar Willett Professor in Engineering and the Head of the Department of Bioengineering at the University of Illinois at Urbana-Champaign (UIUC). Before joining UIUC in 2019, he was a Professor of Biomedical Engineering at Washington University in St. Louis, where he established one of the nation’s first stand-alone PhD programs in imaging science. Dr. Anastasio’s research accomplishments to the fields of biomedical imaging and image science have been numerous and impactful and his general interests broadly address the computational aspects of image formation, modern imaging science, and applied machine learning. He has conducted research in the fields of diffraction tomography, X-ray phase-contrast imaging, and ultrasound tomography. He one of the world’s leading authorities on photoacoustic computed tomography (PACT) and has made numerous and important contributions to development of PACT for over fifteen years. He has published over 175 peer-reviewed journal papers in leading imaging and optical science journals and was the recipient of a National Science Foundation (NSF) CAREER Award to develop image reconstruction methods. He is a Fellow of the American Institute for Medical and Biological Engineering (AIMBE), the International Academy of Medical and Biological Engineering (IAMBE) and the SPIE. He also served as the Chair of the NIH BMIT-B and EITA Study Sections.

Abstract:

From the initial genetic patterning to the assembly of the whole embryo, how ordered structures form has always been a fundamental question in developmental biology. The recent advances in imaging technologies are now providing us with direct visual access to the development of whole organisms in unprecedented detail. However, it is clear that to make the best use of this complex data, we need the help of computer algorithms that can mine it for biologically relevant information, summarize and then visualize it for us. The first project I will present focuses on the mechanisms driving the development of diverse 3D bone morphologies in mice. There, we developed algorithms to analyze micro-CT images to deconstruct the final morphology of each bone into the contributions made by remodeling of mineralized tissue vs. the cartilaginous growth plates. This allowed us to demonstrate the central role of the growth plate in 3D bone morphogenesis in normal and pathological development. The second project aims to understand how different cell activities contribute to large-scale morphogenetic movements. To this end, we generated the first whole embryo single-cell atlas of morphogenetic activity underlying gastrulation in the fruit fly, then used these maps to derive a statistical model associating cell shape changes and rearrangements to body axis elongation.

Areas of Interest:

My lab focuses on understanding how cells organize to form various tissue morphologies during normal and pathological development. We use two model systems to achieve this: the musculoskeletal system in mice and whole embryo development in fruit flies. Our approach centers on the development of cutting-edge bioimage informatics and data science algorithms to analyze the dynamics and the underlying patterns in developing tissues through 3D and 4D (3D+time) fluorescence images.

Familial and Genetic Determinants of Pregnancy Loss

Talk Description:
The causes of approximately half of pregnancy loss cases are unknown. Novel genetic analysis techniques applied in a unique data source with families and large pedigrees allow identification of previously unrecognized causes of pregnancy loss. The results will improve risk stratification for pregnancy loss, identify novel therapeutic targets, facilitate closure and bereavement for grieving families, and improve subsequent perinatal outcomes.

About the speaker:
Dr. Workalemahu is a genetic epidemiologist investigating genetic factors of obstetric complications. He received his bachelor’s degree in Mathematics from St. Francis University in Loretto, Pennsylvania and his doctoral degree in Epidemiology from the University of Washington in Seattle, Washington. His post-doctoral training was at the Eunice Kennedy Shriver National Institute of Child Health and Development in Bethesda, Maryland. His research interests include genomic determinants of obstetric complications that are often linked with adverse health outcomes over one’s lifetime and population genetics.

Hellen Keller once remarked that if you “keep your face in the sun, you will never see the shadows.”

Thankfully we are headed into the warmer months when it is much easier to capture those magical rays and the benefits that come along with them. Most people know that more sun means an increase in that much-needed vitamin D, as well as an increase in serotonin. Did you know that sunshine has been found to also affect cognition? Or, that it can actually help certain skin conditions?

It’s true that the sun boasts quite an impressive list of benefits, but as the age-old saying goes: “You don’t want too much of a good thing.” The first description of skin cancer dates as far back as the writings of Hippocrates of Kos in the 5th century, B.C. However, scientists at Michigan Medicine, led by one of our mini symposium speakers, are still connecting UV rays with new unexpected forms of cancer.

It is hard to know where to dive into the massive amount of health-related information revolving around the sun. However, “Here Comes the Sun,” the next installment of the NeuroNetwork for Emerging Therapies Mini Symposium Series, on Thursday, April 27, at 2 PM ET via Zoom, is a great place to start.

The event is presented by the Wolfe Brain Health Initiative, in partnership with the Frances and Kenneth Eisenberg Family Depression Center, the Department of Psychiatry, and the Department of Dermatology.

The Concussion Center is honored to host an internationally renowned neuropsychologist, Dr. Ruben Echemendia from the University Orthopedics Center in Pennsylvania, at our April 2023’s Speaker Series. Dr. Echemendia specializes in sports-related concussions and has been involved in various large-scale national studies, including the “NFL-LONG: Neurologic Function across the Lifespan: A Prospective, LONGitudinal, and Translational Study for Former National Football League Players.” He was also part of the international group that spearheaded the consensus statement on concussions in sports.

This workshop references work with the Community Advisory Board for Lupus Care and Research (Lupus CAB) as a starting point to discuss racial inequities in healthcare and lupus more specifically. The presentation will be co-led by Kourtney Pony (student lead for the Lupus CAB, 3rd-year medical student) and Dr. Rachel Bergmans (faculty co-leader for the CPFRC Health Equity Core). The workshop will be a mixture of a lecture and group discussion to highlight racial inequities in healthcare. Participants will be divided into groups to discuss a series of questions as each inequity is revealed and they will learn from data that address each response. The nuance this workshop aims to capture is that there is a history of mistreatment towards Black patients within medicine, and there are still present-day problems that we must address to reduce inequities in lupus care and research, as well as the healthcare system in general.

About Dr. Sabin Nsanzimana
Dr. Sabin Nsanzimana is the Minister of Health of Rwanda since November 2022. He previously served as Director General of the University teaching hospital of Butare and the Rwanda Biomedical Centre. He holds extensive experience in infectious disease and non communicable diseases programs design, strategic planning and implementation science.

Dr. Sabin holds a medical degree (MD) and a master’s degree in Clinical Epidemiology from the University of Rwand, and a PhD in Epidemiology from the University of Basel, Switzerland.

Dr. Sabin served as Principal Investigator for several large research projects, including clinical trials in Rwanda and multi-country research collaborations.He is a fellow of the Royal College of Physicians of Edinburg and African Scientific Institute. He serves as adjunct Assistant Professor of Global Health Delivery at the University of Global Health Equity (UGHE) and Teaches Clinical Epidemiology and research methodology at the University of Rwanda.

The U-M Concussion Center is proud to host a Special Speaker Series event on Friday, April 28, 10:30 am-11:30 am ET, featuring Dr. Ross Zafonte, the President of Spaulding Rehabilitation Network and the Earle P. and Ida S. Charlton Professor and Chairman of the Harvard Medical School Department of Physical Medicine and Rehabilitation (PM&R). During this special event, Zafonte will give a talk entitled: “Does Repeated Brain Injury Lead to a Maladaptive Phenotype? Can we Untangle the Gordian Knot?”

Dr. Zafonte serves as Chief of the Department of PM&R at Massachusetts General Hospital, Chair of the Department of PM&R at Brigham and Women’s Hospital, and Senior Vice President of Medical Affairs, Research, and Education at Spaulding Rehabilitation Network. Dr. Zafonte’s textbook, Brain Injury Medicine, is considered one of the standards in the field of brain injury care.

His work is presently funded by the NIH, DOD, and NIDRR, and he directs several large clinical treatment trials. His research primarily focuses on understanding mechanisms of recovery after Brain and Spinal Cord Injury. At the RedSox MGH HomeBase program, he directs the Brain Injury and the Warrior Health and Fitness programs, and at the Football Players Health Study at Harvard University, he is the Principal Investigator. Dr. Zafonte also sees patients in numerous clinics and hospitals in the Boston community, including former NFL athletes, as part of a special MGH initiative known as the Brain and Body Program.

Dr. Zafonte has published extensively on traumatic brain injuries, spasticity, and other neurological disorders and presented on these topics at conferences nationally and internationally. He is the author of more than 300 peer review journal articles, abstracts, and book chapters. He is on the Journal of Neurotrauma editorial board and, in 2020, was named the Editor in Chief for the Journal of the American Osteopathic Association. His most recent awards include the Innovative Clinical Treatment Award presented by the North American Brain Injury Society, the 2020 Distinguished Member Award from the American Academy of Physical Medicine and Rehabilitation, and a Public Service Medal from the United States Department of the Army for his work with military veterans.

Through all of Dr. Zafonte’s endeavors – research, academic, clinical, and administrative – he has sought to improve the lives of persons with traumatic brain injury, spinal cord injury, and other catastrophic illnesses.

Dr. Maya Bizri is an Assistant Professor in Psychiatry and Psychosomatic Medicine and a global mental health consultant. She also holds an MPH from Tufts. After starting her clinical career in Beirut in 2019, a time where the country was undergoing political, economic and COVID-19 challenges, and having started the first psycho oncology program mid-pandemic and Beirut blast, her interests shifted to global mental health. More particularly, Dr Bizri is interested in addressing the mental health of healthcare workers in disaster, conflict and low-resource settings. Most recently, she was on a medical mission to Ukraine with MedGlobal to pilot a training in trauma-informed care for healthcare workers. Clinically, Dr Bizri's interests lie in delirium management, psychiatry for the medically ill, psycho-oncology and transplant psychiatry.

Speakers will showcase the use of omics and data science in their environmental health sciences (EHS) related research, and the event will also feature the work of several ESI! Justin Colacino, PhD, MPH, MA, will speak on single cell and spatial studies in EHS, and Stephen Goutman, MD, MS will present on the data science approach used in a current ALS project, including Environmental Risk Scores. The event will also feature the work of several early-stage investigators (Rachel Morgan, PhD, MPH; Bambarendage (Pini) Perera, PhD; Kai Wang, PhD; and Yue Zhao, PhD, MS), with topics on integrating multi-omics approaches, the TaRGET2 Consortium, an environmental chemical-target gene prediction method, and PIWI-interacting RNAs in EHS.

Every day at the University of Michigan, scientists from many fields work together to study organism development, function and disease. While the goal of these studies is to design new and effective ways to treat disease and provide better understanding of ourselves as well as the world around us, many are also taking the time to share the beauty of their work with others through a program called BioArtography. In the course of research, scientists use special stains to add color to the otherwise transparent tissues. Microscopes then allow detailed observation of the tiny, colorful biological structures revealed in these images. This results in a fascinating combination of art and science that U-M researchers are capturing in pictures taken through microscopes and turning into artworks that would look beautiful on any wall.

The goal of these studies is to design new and effective ways to treat disease and provide better understanding of ourselves as well as the world that surrounds us. Proceeds from the sale of this work help support the training of our next generation of researchers. Past BioArtography sales have raised enough money to send more than 100 graduate students and postdoctoral fellows to scientific conferences, where they can present their work to other scientists and make connections that can help them launch their careers in research and industry.

About Dr. Tyler Barrett
Dr. Tyler W. Barrett serves as the executive medical director for emergency services and professor of emergency medicine at Vanderbilt University. Dr. Barrett’s clinical goals are optimizing efficient and appropriate patient care, quality improvement, opioid stewardship, opioid dependence treatment, multidisciplinary patient care pathways, and reimbursement related issues. His research goals are to improve the emergency department (ED) treatment of patients with opioid use disorder, increase use of non-opioid analgesia, management of venous thromboembolism, and risk stratification of ED patients with atrial fibrillation.

He co-chairs the Vanderbilt University Medical Center Controlled Substances Quality Oversight Committee and chairs the Vanderbilt Committee on Opioid Monitoring and Stewardship. He was supported as principal investigator by a NHLBI K23 award. Dr. Barrett is currently funded through federal and state grants related to opioid use disorder treatment and educating prescribers on optimal opioid stewardship. Dr. Barrett serves as an Emergency Medicine Team Physician for the Nashville Predators, served on the Nashville Youth Hockey League Board of Directors from 2014-2022, and is actively involved in promoting education about the dangers of opioids among student-athletes. He authored the USA Hockey Player Safety Program “Opioid Fact Check” and “E-cigarette “Vaping” Fact Check” educational materials.

Marianna Sadagurski, PhD, is an Associate Professor at Wayne State University (WSU) in Detroit, Michigan. She received her Ph.D. from the Sackler School of Medicine at Tel-Aviv University which included training at the NIDDK at the NIH. Following her doctorate, she completed her postdoctoral training at Boston Children’s Hospital at Harvard Medical School. Dr. Sadagurski’s research focuses on the central regulation of metabolism in the context of environmental stress, obesity, and aging. Her lab employs a multidisciplinary approach that integrates cutting-edge molecular, genetic, and metabolic assessments in rodents to manipulate brain neurocircuits and inflammatory pathways, thus elucidating the central mechanisms that regulate metabolic homeostasis. She has published extensively in leading peer-reviewed journals, including Cell Metabolism, Diabetes, Journal of Clinical Investigation, Molecular Metabolism, and Aging Cell. Her research has earned her several awards, including the ADA Junior Faculty Award. Her research has also been supported by the NIA, NIDDK, and NIEHS, including her contributions to the NIH Superfund Center “CLEAR” at WSU.

Understanding online content consumption patterns is crucial for a wide range of applications. A challenging problem that has attracted significant interest lately is making ML-based models for content analytics robust to out-of-distribution shifts. Recent work has shown that standard ML model estimation via empirical risk minimization (ERM) can produce models that achieve high accuracy on average but low accuracy on underrepresented groups of users due to the prevalence of spurious features. A predominant approach to tackle this group robustness problem minimizes the worst group error (akin to a minimax strategy) on the training data, hoping it will generalize well on the held-out test data. However, this is often suboptimal since it implicitly assumes high similarity between in-sample and out-of-sample user groups. It also, simplistically, assumes full knowledge of the spurious features that must be controlled for in a given prediction problem. To address these problems, we propose two simple ranking-based approaches that differentially reweight a ranked list of poorly-performing groups in the training data to learn models exhibiting strong OOD performance and do not require a priori knowledge of the spurious features. Empirical evaluation on several datasets highlights the superior generalization ability of our approaches in selecting and learning models robust to group distributional shifts.

Most of us experience loneliness at some point in our lives. It’s even come to be regarded as an urgent public health concern. However, until recently, philosophers have had little to say about it — including those working in phenomenological psychopathology, which investigates experiential disturbances of an individual’s relation to themselves, others, and the wider world. In this talk, I consider the importance of loneliness for psychopathology and beyond. Building on work with Lucy Osler and Tom Roberts, I explore the experiential character of loneliness, with a specific emphasis on how “social goods” are experienced as absent in ways that involve a diminished sense of agency and recognition. I consider three case studies — depression, anorexia, and autism — and argue for the need to attend to psychopathology-specific expressions of loneliness, agency, and (non-)recognition. I also briefly consider the broader significance of this topic, including loneliness and mental health in the workplace.

Abstract:
Large datasets of single-cell gene expression and cellular morphology provide an exciting opportunity to learn predictive models of cellular properties. Replicating the remarkable successes of generative AI models for vision and language in the cellular domain would be highly significant for biomedical science. In this talk, I will present three examples of how generative AI can predict key properties of cells, including their dynamics during differentiation, their responses to perturbation, and their morphological shapes.

Short bio:
Joshua Welch is an Associate Professor of Computational Medicine and Bioinformatics at the University of Michigan. He earned his PhD in Computer Science from the University of North Carolina in 2017 and performed postdoctoral research at the Broad Institute of Harvard and MIT before starting at the University of Michigan in 2018. His team develops computational approaches for single-cell and spatial transcriptomic data analysis with applications to stem cell reprogramming and neuroscience. His work has been funded by the National Institutes of Health and the Chan Zuckerberg Initiative.

Yet, despite considerable investments to increase diversity, equity, and inclusion in STEMM organizations, substantial barriers continue to produce systematically inequitable opportunities and outcomes. The National Academies of Sciences, Engineering, and Medicine convened a committee, and developed a newly released consensus report titled Advancing Antiracism, Diversity, Equity, and Inclusion in STEMM Organizations: Beyond Broadening Participation, which synthesizes the existing body of research on antiracism, diversity, equity, and inclusion (ADEI) in STEMM organizations and provides guidance and a set of recommendations for stakeholders across the STEMM enterprise to build ADEI into existing systems. This upcoming event at the University of Michigan will provide an overview of the entire report as well as the set of recommendations within it. This event will be followed by a smaller discussion session of the report over lunch between the speaker and students.

Spatial transcriptomics have enabled gene expression profiling on tissues with spatial localization information, characterizing the transcriptomic landscape of many tissues. Here, we present a statistical method, BASS, for effective spatial transcriptomic analysis that examines the hierarchical organization of tissues at two distinct scales. Specifically, at the single-cell scale, our method performs cell type clustering and clusters cells into cell types. At the tissue regional scale, our method segments the tissue section into distinct spatial domains in a de novo fashion. Importantly, our method performs both analyses in a coherent fashion through a Bayesian hierarchical modeling framework, allowing for seamless integration of gene expression information with spatial information to improve the analyses at both scales. Moreover, our method allows for integrative analysis of spatial transcriptomic data measured on multiple tissue sections in the same anatomic region, allowing us to borrow critical biological information across tissue sections to further enhance analytic performance.

ABSTRACT:
DNA methylation is essential for mammalian embryonic and post-natal development. Mutations in the de novo DNA methyltransferase DNMT3A, which is expressed as two isoforms, DNMT3A1 and DNMT3A2, cause abnormal brain development in children and clonal hematopoiesis in older individuals. Additionally, DNA methylation patterns are profoundly altered in all human cancers in the absence of mutations in the components of the methylation machinery. We have discovered that a large majority of human tumors overexpress the DNMT3A2 isoform and have determined the cryo-EM structure of this isoform together with its non-catalytically active accessory protein, DNMT3B3 bound to a nucleosome. Unexpectedly, the heterotetrameric complex binds to the acidic patch present on all nucleosomes raising questions as to how specificity of methylation is obtained. The mechanisms responsible for the generation of altered DNA methylation patterns in all human cancers are not understood. We have found profound alterations in the ratios of DNMT3A2 to DNMT3B3 which might be partially responsible for these changes. I will also discuss the development of new drugs and combinations to target abnormal methylation in cancer and present results of small clinical trials in patients to test these approaches.

BIO:
Peter Jones was born in Cape Town, raised and attended college in Rhodesia (now Zimbabwe), and received his Ph.D. from the University of London. He joined the University of Southern California in 1977, attaining the rank of Professor in 1985 and Distinguished Professor in 1999. He served as Director of the USC Norris Comprehensive Cancer Center between 1993 and 2011. Dr. Jones became Chief Scientific Officer of Van Andel Institute (VAI) in Grand Rapids, Michigan in 2014. His laboratory discovered the effects of 5 azacytidine on cytosine methylation and first established the link between DNA methylation, gene expression and differentiation. He helped pioneer the field of epigenetics, particularly its role in cancer, and helped develop novel cancer therapies. He has published more than 300 scientific papers and received several honors, including two Outstanding Investigator Awards from the NCI. He and Stephen Baylin shared the Kirk Landon Award for Basic Cancer Research from the AACR in 2009 and the Medal of Honor from the American Cancer Society in 2011. Dr. Jones is a past President of the American Association for Cancer Research (AACR) and was elected a Fellow of the American Association for the Advancement of Science in 2009 and a Fellow of the Academy of the AACR in 2013. He was elected a member of the National Academy of Sciences of the USA in 2016, the American Academy of Arts and Sciences in 2017 and received an honorary D.Sc. from Stellenbosch University in 2018.

Abstract:

Heart disease is the leading cause of death in the developed world and is often characterized by changes in cellular scale mechanics that drive changes in heart structure and function. Hypertrophic cardiomyopathy is a specific genetic form of heart disease caused by mutations in the proteins responsible for muscle contraction (myosin), and study of these mutations have revealed surprising heterogeneity of effects that can complicate the development of therapies. The Vander Roest lab uses several innovative molecular, cellular, bioengineering, and computational modeling tools to examine and contextualize the role of altered cellular mechanics in driving changes in cardiac cell phenotypes. CRISPR/Cas9 gene editing in human induced pluripotent stem cells provides a model system to investigate the effects of specific mutations in a dynamic cellular context. Micropatterned engineered platforms will be used to improve myofibril alignment and allow direct measurement of intracellular force production by traction force microscopy. and the Vander Roest lab can study the impact of these mutations using stem cell derived cardiomyocytes. We use traction force microscopy and tension sensor FRET imaging to measure forces generated by these cells and relate these altered mechanics to disease phenotypes. We also use computational modeling to understand how altered forces are generated from myosin are propagated from the molecular to cellular to tissue scale. Understanding disease mechanisms and the heterogeneity of phenotypes across multiple scales (molecular, cellular, and clinical) will enable the development of better and more individualized therapies for patients with HCM.

Rodents, including rats and mice, assumed unprecedented roles in medical research and practice during the three decades before and after the founding of the People’s Republic of China (PRC) in 1949. With their lives and deaths, these tiny animals contributed to a rodent revolution in Chinese medicine by producing therapeutic compounds, as well as insights about the relationships among pathogens, drugs, and people. A multispecies perspective on the development of the life sciences helps to dissolve the artificial boundaries of nation and species in which we conventionally frame history.
The welfare of people and lab rodents in China were inextricably connected both to each other and to humans and other animals around the world. Drawing from scientific reports, military records, and oral histories, this paper shows first how people bred and raised animals to produce biological medicines including vaccines and blood sera. Taking malaria as a case study, the paper also shows how researchers in the Vietnam War-era Project 523 used animals to develop and test drugs, connecting the insights of Traditional Chinese Medicine to those of biomedicine.

Abstract:
There are profound deficits in how humans, and adults in particular, heal and recover from tissue damage. The alternative to productive tissue healing is the formation of dysfunctional scaring, which underlies chronic degenerative arthritic conditions, chronic autoimmune diseases and the fibrosis associated with the foreign body response to implants. Our clinical translation experiences in orthopedics and plastic surgery yielded the unexpected discovery of adaptive immune cells in the biomaterial response. Distinct pathways of adaptive immunity, T cells together with linked activity of innate lymphocytes, regulate productive versus destructive tissue responses and should therefore be the primary targets of regenerative medicine. Recent data further implicate cellular senescence as a major therapeutically targetable player in local tissue-destructive immune responses and fibrosis. Understanding and subsequent manipulation of the local tissue microenvironment with regenerative immunotherapies and biomaterials is a mechanism by which the effector class and T cell function and senescence can be engaged. We are now working to understand the role of the immune system and cellular senescence in the biomaterial response and repair across different tissues across lifespan.
Bio:
Dr. Elisseeff is the Morton Goldberg Professor and Founder of the Translational Tissue Engineering Center at Johns Hopkins Department of Biomedical Engineering and the Wilmer Eye Institute and is Interim Chair of the Department of Chemical and Biomolecular Engineering. She was elected a Fellow of the American Institute of Medical and Biological Engineering, the National Academy of Inventors, a Young Global Leader by World Economic Forum. In 2018, she was elected to the National Academy of Engineering and National Academy of Medicine and in 2019 she received the NIH Directors Pioneer Award. In 2022 she was elected as a fellow of the American Academy of Arts and Sciences and in 2023 a member of the National Academy of Sciences.

The Annual Purple Run is an exciting collaboration between the U-M DPSS Special Victims Unit, Ann Arbor Police Department, the Washtenaw County Prosecutor’s Office, and SafeHouse Center to bring our community together while highlighting the prevalence of Domestic Violence. In Washtenaw County, law enforcement and advocates work very closely with one another and, whether it is on active cases or community events, we are actively engaged in protecting and safe-guarding the public.

The Purple Run is much more than a fundraiser. Our goal is to raise awareness about Domestic Violence and to help the community recognize this issue affects all of us. There is strength in numbers, and we are so excited that you want to join us and make a statement to survivors that there is support in our community.

The Cappuccino Man will be on site providing hot beverages to all participants.

The Susan Moore, M.D., Memorial Lecture aims to honor Dr. Moore’s memory by addressing issues related to health disparities. Dr. Moore, a graduate of the U-M Medical School who worked as a family physician in Indianapolis, died December 20, 2020, following complications from COVID-19.

Prior to her death, she posted a video to social media in which she spoke about what she described as inequitable and biased treatment from medical providers. The video gained national attention and led to renewed conversations on disparities within health care institutions.

Abstract:
Signaling-regulated transcription factors (TFs) orchestrate the developmental and differentiation trajectories of cells and their activation states. Understanding TF activities at the single-cell level represents a formidable challenge. Single-cell multi-omics technologies now measure different modalities such as RNA, surface proteins, and chromatin states. Moreover, emerging spatial technologies offer highly multiplex profiling of RNAs and proteins, while preserving the spatial context of the tissue. Consequently, there is a tremendous need for computational methods to integrate these measurements and infer the underlying cell type- and state-specific transcriptional programs. In this talk, I will present our computational frameworks for delineating context-specific regulatory programs based on single-cell omics and spatial transcriptomics datasets. These frameworks have the potential to fill a significant gap in knowledge by defining cell context-specific regulators driving cellular identity, as well as discovering new targets and approaches for advancing therapy.

Short Bio:
Hatice Ülkü Osmanbeyoğlu joined University of Pittsburgh in December 2018 as an Assistant Professor in the Department of Biomedical Informatics at the University of Pittsburgh School of Medicine and a member of Hillman's Cancer Biology Program. She is also affiliated with the Intelligent System Program in the School of Computing and Information, the Bioengineering in the School of Medicine and the Biostatistics in the School of Public Health. Hatice has a BS in Computer Engineering from Northeastern University (2004, Summa Cum Laude), MS in Electrical and Computer Engineering from Carnegie Mellon University (2006), MS in Bioengineering from University of Pittsburgh (2009) and a Ph.D. in Biomedical Informatics from University of Pittsburgh (2012). She was a postdoctoral fellow in the Christina Leslie Lab at Memorial Sloan Kettering Cancer Center. Her multidisciplinary research utilizes novel machine learning techniques and multi-omics and imaging technologies to extract therapeutical and biological insight for the purpose of precision medicine. She is a recipient of the Memorial Sloan Kettering Postdoctoral Research Award, NIH NCI Pathway to Independence Award, the Innovation in Cancer Informatics Award and Maximizing Investigators’ Research Award (MIRA) for Early Stage Investigators (R35).

Clinical prediction models aim to predict a person’s risk of an outcome (e.g. complications, mortality) given their observed characteristics (1). Risk predictions are traditionally derived from regression models. Artificial Intelligence, and specifically Machine Learning methods, are gaining interest to develop predictive algorithms. Predictions from classic models or AI algorithms need to be reliable to provide valid support for tasks such as shared decision making and whether a person should initiate a particular treatment.
The aim of this talk is to review recent developments in prediction model development and validation. Illustrations will be provided from different medical applications. Trustworthiness will be discussed in relation to the statistical aspects -such as sample size and the exceptionality of patients-, model uncertainty, and heterogeneity between contexts of practical application.

Implementing and Adjusting a Non-probability Web Survey: Experiences of EVENs (Survey on the Impact of COVID19 on Ethnic Minorities in the United Kingdom)

This is joint work with Andrea Aparcio-Castro, Daniel Ellingworth, Angelo Moretti, Harry Taylor, Nissa Finney and James Nazroo

We discuss the challenges of implementing and adjusting a large-scale non-probability web survey. For the application, we focus on the 2021 Evidence for Equality National Survey (EVENS) which was led by the Centre on Dynamics of Ethnicity (CoDE) at the University of Manchester in the United Kingdom, in partnership with Ipsos-MORI. The aim was to understand the impact of the COVID19 pandemic on ethnic and religious minority groups in the UK. Standard probability-based surveys, even with ethnic minority group boosts, do not have the sample sizes required to obtain reliable estimates for small group statistics. We therefore designed a non-probability web survey of ethnic minority groups to overcome these limitations. We formed partnerships with community organizations and used innovative recruitment strategies, including digital and social media. Daily monitoring of the data collection against desired sample sizes and R-indicator calculations allowed the team to focus attention on the recruitment of specific groups in a responsive data collection mode. We also supplemented the sample with existing members in both established non-probability and probability-based panels in the UK. We describe the measures applied to improve the quality of the collected data and the statistical adjustments to correct for selection and coverage biases based on estimating the probability of participation in the non-probability sample using combined probability reference samples followed by calibration to auxiliary information from the UK Census 2021. We demonstrate how a pseudo-population bootstrap approach can be designed to obtain bootstrap weights to allow for statistical analyses and inference.

Natalie Shlomo is Professor of Social Statistics at the University of Manchester and publishes widely in the area of survey statistics, including small area estimation, adaptive survey designs, non-probability sampling, confidentiality and privacy, data linkage and integration. She has over 70 publications and refereed book chapters and a track record of generating external funding for her research. She is an elected member of the International Statistical Institute (ISI), a fellow of the Royal Statistical Society, a fellow of the Academy of Social Sciences and President 2023-2025 of the International Association of Survey Statisticians. She also serves on national and international Methodology Advisory Boards at National Statistical Institutes.

Abstract:
Core regulatory transcription factors (CR TFs) orchestrate the placement of super enhancers (SEs) to activate transcription of cell-identity specifying gene networks and are critical in promoting cancer. We defined the core regulatory circuitry of fusion positive rhabdomyosarcoma (FP-RMS, a cancer of childhood) in primary tumors and cell lines, which includes PAX3-FOXO1 (P3F), MYOD1, SOX8, MYCN and others. To find chemical probes able to selectively inhibit CR TF transcription, we screened the Structural Genomics Consortium epigenetic probe set by RNA-seq. We found that chemical probes along the acetylation-axis, and not the methylation-axis, are able to cause selective disruption of CR TF transcription. Inhibitors of HDACs (acetylation erasers), BRD4 (acetylation readers) and CBP/p300 (acetylation writers) were all able to selectively halt CR TF transcription.
For HDACs, this raised a conundrum: why would too much histone acetylation, an active chromatin mark, stop transcription at CR TFs? ChIP-seq showed that CR TFs build SEs that have the largest quantities of histone acetylation and the enzymes that write acetylation (i.e., p300), yet paradoxically also harbor the highest amounts of the opposing histone deacetylases (HDACs). To investigate the architectural effects of disabling HDACs and causing hyper acetylation, we developed Absolute Quantification of Architecture (AQuA) HiChIP, revealing erosion of native SE contacts at CR TFs, and extensive aberrant contacts. This did not cause an elongation defect, but rather removed RNA Pol2 from core regulatory genetic elements and eliminated RNA-Pol2 phase condensates in 20 minutes. We further dissected the contribution of HDAC isoforms using a set of HDAC selective inhibitors, finding HDAC1/2/3 are co-essential to CR transcription.
Using HAT inhibitors/degraders, we discovered a profound dependence on CBP/p300 for clustering of Pol2 loops that connect P3F to its target genes. In the absence of CBP/p300, Pol2 long range enhancer loops collapse, Pol2 accumulates in CpG islands and fails to exit the gene body. These results reveal a potential novel axis for therapeutic interference with P3F in FP-RMS and clarify the molecular relationship of P3F and CBP/p300 in sustaining active Pol2 clusters essential for oncogenic transcription.
In multiple contexts, we propose Pol2 Un-Loading Ratio (PULR) as a new key metric to quantify and explain the drug induced defects in CR TF transcription. Overall, our data reveals a SE-specific need for balancing histone acetylation states to maintain SE architecture, Pol2 clustering in 3D, and CR TF transcription.

He is passionate about understanding how cancer cells control their genes, and developing new chemical strategies to stop cancer cell’s addiction to gene transcription. Along the way, he has proposed paradigm shifts and surprises that are explaining old conundrums. Recognizing that the “right” answer to a tough question is often out of reach with current tools, Dr. Gryder is always innovating techniques with an ultra-high level of spatial and temporal precision to study gene control/epigenetics.

The Annual Purple Run is an exciting collaboration between the U-M DPSS Special Victims Unit, Ann Arbor Police Department, the Washtenaw County Prosecutor’s Office, and SafeHouse Center to bring our community together while highlighting the prevalence of Domestic Violence. In Washtenaw County, law enforcement and advocates work very closely with one another and, whether it is on active cases or community events, we are actively engaged in protecting and safe-guarding the public.

The Purple Run is much more than a fundraiser. Our goal is to raise awareness about Domestic Violence and to help the community recognize this issue affects all of us. There is strength in numbers, and we are so excited that you want to join us and make a statement to survivors that there is support in our community.

Abstract:
Methodological breakthroughs over the past decades have repeatedly revolutionized genomic and proteomic profiling of human tumors. Using RNA sequencing and mass-spectrometry it has now become possible quantify the transcriptional and translational outputs of thousands of tumor samples. These data provide a link between cellular phenotypes and their molecular underpinnings, such as mutations. In the context of cancer, this link represents an opportunity to dissect the complexity and heterogeneity of tumors and to discover new biomarkers or therapeutic strategies. The National Cancer Institute's Clinical Proteomic Tumor Analysis Consortium (CPTAC) was established to accelerate the understanding of the molecular basis of cancer through the application of large-scale proteome and genome analysis, or proteogenomics. In my talk I will review the rationale, methodology and translational impact of proteogenomic profiling of cancer, and detail the contributions of the University of Michigan Proteogenomic Data Analysis Center towards efforts to unravel the genetic and phenotypic complexity of multiple common and rare human cancers.

Short Bio:
Marcin Cieslik is an assistant professor in the Departments of Pathology and Computational Medicine and Bioinformatics at the University of Michigan. His lab's research aims to further the discovery, understanding, and clinical translation of genomic underpinnings of cancer. His research group specializes in the development of computational and statistical methods for the analysis of large-scale sequencing data to understand genomic and proteomic mechanisms related to cancer. Currently, their research focuses on discovering genetic and regulatory mechanisms of cancer immune evasion and understanding oncogenic mechanisms through integrative analyses of cancers genomes and proteomes.

Flexible Formal Privacy for Public Data Curation

Researchers rely extensively on public datasets disseminated by official statistics agencies, universities, non-governmental organizations, and other data curators. With the increasing availability of data and computing power comes increased threats to privacy, as published statistics can more easily be used to reconstruct sensitive personal data. Formal privacy (FP) methods, like differential privacy (DP), provably limit such information leakage by injecting carefully chosen randomized noise into published statistics. However, the way DP accounts for privacy degradation requires this noise be injected into every statistic dependent on the confidential dataset. This fails to reflect data curator needs, social, legal or ethical requirements, and complex dependency structures between public and confidential datasets. In this talk, I'll discuss statistical methodology that addresses these problems. We propose a FP framework with novel characterizations of disclosure risk when assessing collections of statistics wherein only some statistics are published with DP guarantees. We demonstrate FP properties maintained by our proposed framework, propose data release mechanisms which satisfy our proposed definition, and prove the optimality properties of downstream statistical estimators based on these mechanism outputs. For this talk, I'll discuss a few end-to-end data analysis examples in public health and surveys, showing how theoretical trade-offs between privacy, utility, and computation time manifest in practice when assessing disclosure risks and statistical utility. I'll conclude with a discussion on the implications of this work for survey researchers, focusing on opportunities to incorporate privacy by design in survey planning, experimental design, and other data collection operations.

Jeremy Seeman is a Michigan Data Science Fellow at the Michigan Institute for Data Science (MIDAS) and MPSDS. He recently graduated with his PhD in statistics from Penn State University. Jeremy's research focuses on statistical data privacy, quantitative methods in the social sciences, and social values in data governance. He is the recipient of the U.S Census Bureau Dissertation Fellowship and the ASA Pride Scholarship. Prior to joining Penn State, Jeremy completed his BS in Physics and MS in Statistics at the University of Chicago, where he was a research fellow at the Center for Data Science and Public Policy.

Short Bio:
Stella Yu received her Ph.D. from Carnegie Mellon University, where she studied robotics at the Robotics Institute and vision science at the Center for the Neural Basis of Cognition. Before she joined the University of Michigan faculty in Fall 2022, she had been the Director of Vision Group at the International Computer Science Institute, a Senior Fellow at the Berkeley Institute for Data Science, and on the faculty of Computer Science, Vision Science, Cognitive and Brain Sciences at UC Berkeley. Dr. Yu is interested not only in understanding visual perception from multiple perspectives, but also in using computer vision and machine learning to automate and exceed human expertise in practical applications.

Why do biomedical clinicians sometimes practice contrary to their own expertise? Medicine is often described as a modernist project in search of a universal “view from nowhere.” In this talk, I show how this view systematically breaks down due to the impingement of sensation, emotion, affect and social forces into the embodied “flow” of moving in and against time in clinical practice. Using ethnographic and autoethnographic data, I present paradoxes of counter-protocol medical decisions from a variety of contexts in the U.S. that cease to be paradoxical if we step into clinicians’ embodied worlds.

Scott Stonington, MD/PhD is Associate Professor of Anthropology and Internal Medicine at the University of Michigan. In addition to teaching and scholarship, he also practices primary care and hospitalist medicine. His first book, The Spirit Ambulance: Choreographing the End of Life in Thailand, won prizes from the American Ethnological Society, Society for Humanistic Anthropology, and the Society for Medical Anthropology. He also edits the first two series in major medical journals dedicated to social theory: the New England Journal of Medicine’s “Case Studies in Social Medicine,” and the Lancet’s “Global Social Medicine Case Series.”

University of Minnesota associate professor Chris Faulk, PhD, studies functional genomics in the department of animal science.

Dr. Faulk's Lab focus is on Epigenetics, Aging, Evolution, and Environmental Science. Dr. Faulk's lab statement, "My research is multi-scale with studies at the molecular genetic level in multiple organisms and human populations. I use computational methods to predict changes to the epigenome caused aging, dietary interventions, and environmental toxicants. I focus on both gene promoters and repetitive elements. My research models, the mouse and human, are primarily impacted by dietary shifts in nutrient availability and quantity simultaneously with toxicant exposure. My data analysis leverages massively parallel sequencing with comparative genomics to reveal regions evolutionarily selected for environmental plasticity."

Talk Title:
Mapping and modulating intercellular signaling in engineered neuromuscular tissues

Abstract:
Human beings and other biological creatures navigate unpredictable and dynamic environments by combining compliant mechanical actuators (skeletal muscle) with neural control and sensory feedback. Abiotic actuators, by contrast, have yet to match their biological counterparts in their ability to autonomously sense and adapt their form and function to changing environments. We have shown that engineered skeletal muscle actuators, controlled by neuronal networks, can generate force and power functional behaviors such as walking and pumping in a range of untethered robots. These muscle-powered robots are dynamically responsive to biochemical and mechanical stimuli and are capable of complex functional behaviors like exercise-mediated strengthening and healing in response to damage. Our lab uses engineered bioactuators as a platform to understand assembly and remodeling in neuromuscular tissues in physiological and pathological states, restore mobility after disease and damage, and power soft robots. This talk will cover the advantages, challenges, and future directions of understanding and manipulating the mechanics of biological motor control.

Short Bio:
Ritu Raman, PhD is the d’Arbeloff Career Development Assistant Professor of Mechanical Engineering at MIT. Her lab is centered on engineering adaptive living materials for applications in medicine and machines. Prof. Raman has received several recognitions for scientific innovation, including the NSF CAREER Award, the DoD Army Young Investigator Award, and being named a Kavli Fellow by the National Academy of Sciences. She has also been named to the Forbes 30 Under 30 and MIT Technology Review 35 Innovators Under 35 lists, and is the author of the MIT Press book Biofabrication. She is passionate about increasing diversity in STEM and has championed many initiatives to empower women in science, including being named a AAAS IF/THEN ambassador and founding the Women in Innovation and STEM Database at MIT (WISDM). Prof. Raman received her BS from Cornell University and her PhD as an NSF Graduate Research Fellow at the University of Illinois at Urbana-Champaign. She completed her postdoctoral research with Prof. Robert Langer at MIT, funded by a L’Oréal USA For Women in Science Fellowship and a Ford Foundation Fellowship from the National Academies of Sciences, Engineering, and Medicine.

Talk Title:

The evolutionary history, selection, and machine learning-based detection of archaic introgressed variants

Abstract:

The discovery of Denisovans is one of the most exciting findings in human evolution in the past decade. The striking similarity between sequences of the high-altitude adaptation gene EPAS1 in Denisovans and modern Tibetans suggested adaptive introgression. However, the time and geographic ranges where the adaptive introgression happened remain unknown. This talk consists of three studies that are related to archaic adaptive introgression. First, I show that the ancestors of Tibetans experienced two pulses of Denisovan introgression, and the positive selection on EPAS1 did not start until after the Last Glacial Maximum. Second, I show that most commonly-used statistical methods for detecting adaptive introgression fail to consider a confounder from recessive deleterious mutations on the genome, which can inflate their false positive rates especially in conserved genomic regions with low recombination rates. Lastly, I introduce MaLAdapt – a machine learning method for detecting genome-wide adaptive introgression, which reveals novel knowledge of how genomic variants from archaic humans facilitated modern human adaptations in worldwide populations.

Short Bio:

Dr. Xinjun Zhang is an Assistant Professor in the Department of Human Genetics at the University of Michigan, and an affiliated faculty member at CCMB and the Department of Ecology and Evolutionary Biology. The Zhang Lab focuses on developing computational methods to address a series of questions related to how admixture and other population genetic processes shaped human genetic diversity. Dr. Zhang received her BS in Biology from Beijing Normal University, and PhD in Evolutionary Anthropology from UC Davis. She completed her postdoctoral trainings at UCLA with Dr. Kirk Lohmueller (funded by a NIH K99/R00 Pathway to Independence Award) and at UC Merced with Dr. Emilia Huerta-Sanchez.

Abstract:
The intrinsic motion sensitivity of magnetic resonance imaging (MRI) can be used acquire and quantify blood flow in-vivo. Advances in imaging techniques allow the use of 4D flow MRI to measure, visualize and quantify 3D blood flow with full volumetric coverage of cardiac chambers or cardio- or neurovascular regions (e.g., thoracic aorta, large cerebral vessels). The complexity of the 4D flow MRI data (3 spatial dimension, 3 velocity directions, time) allows for the visualization of complex 3D blood flow patterns and the retrospective quantification of blood flow and derived hemodynamic parameters (e.g., wall shear stress, pressure gradients) which has facilitated insight into cardiovascular hemodynamics previously limited by other in-vivo imaging strategies. Specifically, quantitative flow analysis can provide information on the impact of cardio- or neurovascular pathologies on altered hemodynamics associated with disease progression and patient outcome.

This presentation will 1) introduce methodological aspects of 2D flow imaging with MRI and the state-of-the-art and recent developments related to 4D flow MRI; 2) describe clinical applications of cardiothoracic 4D flow MRI for the assessment of 3D flow dynamics in the heart and vessels that have demonstrated its potential for an improved assessment of cardiovascular disease, and 3) discuss recent developments such as 5D flow imaging and application of artificial intelligence and deep learning for improved analysis workflows.

Bio:

Dr. Markl is the Vice Chair for Research in the Department of Radiology at Northwestern University Feinberg School of Medicine. He is also the Lester B. and Frances T. Knight Professor of Cardiac Imaging in the Departments of Radiology and Biomedical Engineering at Northwestern University. He received his PhD in Physics from the University of Freiburg, Germany (2000), and served as a postdoctoral fellow at the Lucas MRI/S Center at Stanford University, Radiology (2001-2004). In 2004, he returned to the University Hospital in Freiburg, Germany as the Director of Cardiovascular MRI. Dr. Markl joined the Northwestern Radiology and BME faculty in 2011.

Dr. Markl's research program has had a major impact on the diagnosis and management of cardiovascular disease including the development of novel imaging techniques for the assessment of cardiac structure, function and hemodynamics, and discovery of mechanisms underlying cardiovascular diseases development and stroke. He is internationally recognized as the pioneer of 4D flow MRI and work in this area has advanced the understanding of cardiovascular disease processes as well as enhanced patient care.

To date, his accomplishments include a total of >380 peer-reviewed publications, 800+ conference abstracts, 29 invited review articles, 5 clinical guideline or consensus statement documents, 11 book chapters, 13 patents, and >180 invited presentation. In addition, Dr. Markl has a track-record of external funding with over 40 awarded grants from the NIH, societies, and industry collaborations. He has a record of mentorship having trained over 90 medical and graduate students, postdocs, clinical fellows, and junior faculty. These trainees have received prestigious awards from the NIH, AHA, ISMRM, RSNA, and others and have successful careers in academia and industry.

Dr. Markl is a recipient of the RSNA Research Trainee Prize, the I.I. Rabi Award Young Investigator Award of the ISMRM, and the Distinguished Investigator Award of the Academy of Radiology Research. He is an Associate Editor for 'Radiology - Cardiothoracic Imaging’, a Fellow of the ISMRM and SCMR, a member of the Executive Committee of the Board of Trustees (Vice-President) of the SCMR, and the Past-President-of the SMRA.

In this talk, Dr. Paige Fischer will explore wildfire as a social-ecological system and its implications for community well-being. Fischer will discuss her work with wildfires and vulnerable populations, her motivation for taking her domestic work abroad, and how her understanding of resilience was transformed after her time learning from affected communities in Chile.

Dr. Paige Fischer is associate professor of environment and sustainability at the University of Michigan. Her research focuses on human adaptation to climate and natural hazards such as wildfire in forested areas. Her work looks at the capacity of individuals and organizations to adapt to environmental change through individual and collective natural resource management and environmental conservation actions. Her work has focused on the American West and has recently expanded to south-central Chile, where wildfires are becoming more frequent and severe. Fischer is recognized as one of 50 female leading scholars in the international field of fire science.
