Abstract:

From the initial genetic patterning to the assembly of the whole embryo, how ordered structures form has always been a fundamental question in developmental biology. The recent advances in imaging technologies are now providing us with direct visual access to the development of whole organisms in unprecedented detail. However, it is clear that to make the best use of this complex data, we need the help of computer algorithms that can mine it for biologically relevant information, summarize and then visualize it for us. The first project I will present focuses on the mechanisms driving the development of diverse 3D bone morphologies in mice. There, we developed algorithms to analyze micro-CT images to deconstruct the final morphology of each bone into the contributions made by remodeling of mineralized tissue vs. the cartilaginous growth plates. This allowed us to demonstrate the central role of the growth plate in 3D bone morphogenesis in normal and pathological development. The second project aims to understand how different cell activities contribute to large-scale morphogenetic movements. To this end, we generated the first whole embryo single-cell atlas of morphogenetic activity underlying gastrulation in the fruit fly, then used these maps to derive a statistical model associating cell shape changes and rearrangements to body axis elongation.

Areas of Interest:

My lab focuses on understanding how cells organize to form various tissue morphologies during normal and pathological development. We use two model systems to achieve this: the musculoskeletal system in mice and whole embryo development in fruit flies. Our approach centers on the development of cutting-edge bioimage informatics and data science algorithms to analyze the dynamics and the underlying patterns in developing tissues through 3D and 4D (3D+time) fluorescence images.

Members of our community will gather to view and make purchase decisions from the "best of the best" of their work over the past semester in this interdisciplinary course.

IPD is an experiential, cross-disciplinary course that puts teams of students from Art & Design, Business, Engineering, and Information in a competitive product development environment. This innovative course has been featured on CNN and written in the New York Times, Wall Street Journal, and Businessweek. The course is hosted by the Tauber Institute for Global Operations and is taught jointly by faculty members Eric Svaan of the Stephen M. Ross School of Business and Stephanie Tharp from the Penny W. Stamps School of Art & Design.

As data science and AI have continued to permeate society, the National Science Foundation (NSF) has introduced new programs in the foundations of the data sciences and its applications to scientific problems. This talk will provide an overview of some of NSF's activities and opportunities in data science and related fields.

Dr. Alfred Hero is the John H. Holland Distinguished University Professor of Electrical Engineering and Computer Science and the R. Jamison and Betty Williams Professor of Engineering at the University of Michigan, Ann Arbor. He is currently on leave from the University of Michigan as a Program Director in the CISE Directorate at the National Science Foundation. He is a Fellow of the Institute of Electrical and Electronics Engineers (IEEE) and the Society for Industrial and Applied Mathematics (SIAM). He is a recipient of the Fourier Award in Signal Processing from the IEEE.

Professor of Health Informatics, UCL and Visiting Professor, University of Gant
One of the strongest drivers for Learning Health Systems in Europe right now is the urgency to strengthen health systems resilience through accelerated digital health transformation. This is a direct reaction to the struggles all of our health systems had during the COVID-19 pandemic.
Up to now digital health innovation has occurred in a rather piecemeal way, often through pilots that fail to scale up or be sustained. There is a real gap in the understanding of how digital health solutions, especially patient empowerment for disease self-management through smart technical solutions, can be appropriately targeted to the right patients, influence care pathways in an efficient and safe way, become culturally embraced by clinical teams and accountably adopted by healthcare provider organizations. There are several initiatives and opportunities in progress in Europe to accelerate the adoption of digital health technologies and to support the dissemination of good practices, which will be discussed during this talk.
In parallel, equally urgent, is the recognition that health data must be better used to support learning at scale, for example to be better prepared to gather intelligence rapidly as a lesson learned from the COVID-19 pandemic, and the need to accelerate research that can deliver innovative treatments, devices and algorithms. Many European countries have embarked upon establishing a national or regional health data infrastructure and ecosystem that enables the reuse of data for research. Most exciting of all, the European Commission has announced a multibillion program to establish a European Health Data Space (EHDS). An important success factor for this will be public trust, and therefore getting the governance model right for wide scale data reuse is critical. This talk will explain the approaches being taken across Europe to scale up the ability to analyze large volumes of health data, including its governance, and how the EHDS is anticipated to catalyze a step change in that scale of learning from health data.

Join Information and Technology Services (ITS) in welcoming Joaquin Chung to campus for a presentation on Quantum Networking, cutting-edge research, and one of the future technologies in campus network computing. This will be a very technical presentation geared for researchers and technologists.

Chung is a research scientist at the University of Chicago and Argonne National Laboratory who is working on the Illinois Express Quantum Metropolitan Area Network (IE QMAN). The IE QMAN is a functioning test bed that supports the transmission of quantum network traffic over existing dark fiber networks. This talk will describe details around the network control and physics involved in quantum data transmission.

Joaquin Chung is a postdoctoral appointee at the Data Science and Learning Division at Argonne National Laboratory. He received both his B.S. in Electronics and Communications Engineering (2007) and his M.Sc. in Communication Systems Engineering with Emphasis in Data Networks (2013) from University of Panama, Panama. He received his Ph.D in Electrical and Computer Engineering under the supervision of Dr. Henry Owen and Dr. Russ Clark at Georgia Institute of Technology, Atlanta, USA in December 2017. He is a Fulbright alumni, an IEEE member, and an ACM member. His research interests include software-defined networking, software-defined exchanges, cyber-infrastructure orchestration, edge computing, network security, and quantum communication networks.

Queer Voices for Gender Inclusion, Too: Queer Realities Meet Harm Evaluation Frameworks for Generative AI

Abstract
Transgender and non-binary (TGNB) individuals disproportionately experience discrimination and exclusion from daily life. Given the recent popularity and adoption of generative AI and large language models (LLMs), the potential to further marginalize this population only grows. Assessing these systems for gender-inclusivity requires understanding how TGNB identities uniquely interact with dominant gender norms; crafting harm evaluations for TGNB persons must be guided by TGNB voices, different from gender binary-centric perspectives. Harm measurement frameworks inherently require centering TGNB voices to help guide the alignment between gender-inclusive Natural Language Generation (NLG) and whom they are intended to serve. In this talk, I discuss grounding LLM harm evaluation in the TGNB community and existing interdisciplinary literature to assess how the social reality surrounding experienced marginalization of TGNB persons contributes to and persists within Open Language Generation (OLG). This social knowledge serves as a guide for evaluating popular LLMs (ChatGPT, GPT-2, GPT-Neo, and OPT) on two key aspects: (1) misgendering and (2) gender disclosure. We discover a dominance of binary gender norms in the LLMs and consider what this means for understanding harms to users who don’t ascribe to the gender binary. Across the talk, I contextualize findings in commonly-used robotic manipulation datasets like OpenAI’s CLIP and explore what these insights mean for responsible robotics.

Speaker Bio
Anaelia Ovalle (they/them) is an Afro-Carribean, queer, and non-binary PhD candidate in Computer Science at the University of California, Los Angeles. Advised by Prof. Kai-Wei Chang, Anaelia’s research centers the interfacing of ML design with algorithmic fairness objectives and the broader socio-technical milieu. With particular emphasis on historically marginalized communities, their research synergizes across both algorithmic fairness and critical social theory to guide approaches in mitigating AI-driven sociotechnical harms. Their work operates at 2 resolutions: (1) inclusive natural language processing and representation learning (e.g. how do we center trans communities in NLG, what does nonbinary exclusion mean and look like in a language context?) and (2) expanding AI ethics praxis (in both research and broader institutional mechanization) through intersectionality and participatory design. They have previously interned across several Responsible AI teams including Meta, Amazon Prime Video, and Amazon Alexa. Their research with Alexa was just accepted to ACM FAccT 2023. Prior to their PhD, Elia received a BS magna cum laude in Data Science from the University of San Francisco.

Our summer academies equip researchers with the essential skills required to apply advanced data science techniques to their respective fields of study and integrate these methodologies into their grant proposals. The overarching objective of these academies is to foster a research community that can drive the advancement of data science applications in a wide range of research fields.

Academy Topics

Bayesian inferencing through exact and approximate techniques.
Real world applications and explanations of Natural Language Processing.
Causal inferencing and how to use it in various problem scenarios.
Introduction to probablistic programming languages.
Various explainable AI techniques and explorations of their applications.

Expertise in various statistical and AI techniques, including explainable AI, Bayesian inferencing, natural language processing, causal inferencing and real world applications of each

Understanding online content consumption patterns is crucial for a wide range of applications. A challenging problem that has attracted significant interest lately is making ML-based models for content analytics robust to out-of-distribution shifts. Recent work has shown that standard ML model estimation via empirical risk minimization (ERM) can produce models that achieve high accuracy on average but low accuracy on underrepresented groups of users due to the prevalence of spurious features. A predominant approach to tackle this group robustness problem minimizes the worst group error (akin to a minimax strategy) on the training data, hoping it will generalize well on the held-out test data. However, this is often suboptimal since it implicitly assumes high similarity between in-sample and out-of-sample user groups. It also, simplistically, assumes full knowledge of the spurious features that must be controlled for in a given prediction problem. To address these problems, we propose two simple ranking-based approaches that differentially reweight a ranked list of poorly-performing groups in the training data to learn models exhibiting strong OOD performance and do not require a priori knowledge of the spurious features. Empirical evaluation on several datasets highlights the superior generalization ability of our approaches in selecting and learning models robust to group distributional shifts.

Abstract:
Large datasets of single-cell gene expression and cellular morphology provide an exciting opportunity to learn predictive models of cellular properties. Replicating the remarkable successes of generative AI models for vision and language in the cellular domain would be highly significant for biomedical science. In this talk, I will present three examples of how generative AI can predict key properties of cells, including their dynamics during differentiation, their responses to perturbation, and their morphological shapes.

Short bio:
Joshua Welch is an Associate Professor of Computational Medicine and Bioinformatics at the University of Michigan. He earned his PhD in Computer Science from the University of North Carolina in 2017 and performed postdoctoral research at the Broad Institute of Harvard and MIT before starting at the University of Michigan in 2018. His team develops computational approaches for single-cell and spatial transcriptomic data analysis with applications to stem cell reprogramming and neuroscience. His work has been funded by the National Institutes of Health and the Chan Zuckerberg Initiative.

Spatial transcriptomics have enabled gene expression profiling on tissues with spatial localization information, characterizing the transcriptomic landscape of many tissues. Here, we present a statistical method, BASS, for effective spatial transcriptomic analysis that examines the hierarchical organization of tissues at two distinct scales. Specifically, at the single-cell scale, our method performs cell type clustering and clusters cells into cell types. At the tissue regional scale, our method segments the tissue section into distinct spatial domains in a de novo fashion. Importantly, our method performs both analyses in a coherent fashion through a Bayesian hierarchical modeling framework, allowing for seamless integration of gene expression information with spatial information to improve the analyses at both scales. Moreover, our method allows for integrative analysis of spatial transcriptomic data measured on multiple tissue sections in the same anatomic region, allowing us to borrow critical biological information across tissue sections to further enhance analytic performance.

About: Cindy Cohn is the Executive Director of the Electronic Frontier Foundation. From 2000-2015 she served as EFF’s Legal Director as well as its General Counsel. Ms. Cohn first became involved with EFF in 1993, when EFF asked her to serve as the outside lead attorney in Bernstein v. Dept. of Justice, the successful First Amendment challenge to the U.S. export restrictions on cryptography.

Ms. Cohn has been named to TheNonProfitTimes 2020 Power & Influence TOP 50 list, honoring 2020's movers and shakers. In 2018, Forbes included Ms. Cohn as one of America's Top 50 Women in Tech. The National Law Journal named Ms. Cohn one of 100 most influential lawyers in America in 2013, noting: "[I]f Big Brother is watching, he better look out for Cindy Cohn." She was also named in 2006 for "rushing to the barricades wherever freedom and civil liberties are at stake online." In 2007 the National Law Journal named her one of the 50 most influential women lawyers in America. In 2010 the Intellectual Property Section of the State Bar of California awarded her its Intellectual Property Vanguard Award and in 2012 the Northern California Chapter of the Society of Professional Journalists awarded her the James Madison Freedom of Information Award.

Background: Ms. Cohn is a graduate of the University of Michigan Law School. She did her undergraduate studies at the University of Iowa and the London School of Economics. For 10 years prior to joining the EFF, she was a civil litigator in private practice handling technology-related cases. Before starting private practice, she worked for a year at the United Nations Centre for Human Rights in Geneva, Switzerland. Ms. Cohn also served as counsel to the plaintiffs in Bowoto v. Chevron, two lawsuits in San Francisco arising from Chevron’s involvement in human rights abuses against environmental protesters in Nigeria.

As nuclear energy expands its capacity and operational scope to meet evolving energy needs and combat climate change, it is essential to reduce operation and maintenance costs to maintain economic viability. While robots have been used in the past for reducing costs through applications such as surveys, their potential in nuclear power plant operations has been under-explored thus far. In this seminar, I will discuss our research integrating machine learning and robotics to develop advanced online monitoring and diagnosis systems which improve operational efficiency and reactor economics. This approach allows for an increase in sensing scope, reduction in human labor, and decreased human exposure to hazardous conditions. By using robots as a new, versatile and mobile sensing platform, this research improves the overall accuracy and effectiveness in identifying and resolving issues within the plant. Additionally, I will highlight our research on nuclear cybersecurity, which addresses pressing challenges in enabling a digital future for the nuclear industry. Join us for an informative discussion on how advanced technology and research is shaping the future of nuclear energy.

Bio:
Dr. Fan Zhang is an Assistant Professor in Mechanical Engineering at the Georgia Institute of Technology. She directs the Intelligence for Advance Nuclear (iFAN) lab in developing research which uses machine learning and AI to optimize nuclear power plant operations and enhance cybersecurity. Dr. Zhang is a Georgia Tech College of Engineering Cybersecurity Fellow. She received her Ph.D. in Nuclear Engineering and a M.S. degree in Statistics from the University of Tennessee, Knoxville in 2019. She is the recipient of the 2021 Ted Quinn Early Career Award from the American Nuclear Society for her contributions in the fields of instrumentation & control and cybersecurity. In 2022, she was awarded the inaugural Distinguished Early Career Award from the U.S. DOE Office of Nuclear Energy for her project “Robot-assisted Online Monitoring, Online Maintenance, and Dynamic Risk Assessment for LWRs and Advanced Reactors”. She has also been selected to the Class of 2023 Volunteer 40 Under 40 for her professional achievements and broad research impact.

ABSTRACT:
DNA methylation is essential for mammalian embryonic and post-natal development. Mutations in the de novo DNA methyltransferase DNMT3A, which is expressed as two isoforms, DNMT3A1 and DNMT3A2, cause abnormal brain development in children and clonal hematopoiesis in older individuals. Additionally, DNA methylation patterns are profoundly altered in all human cancers in the absence of mutations in the components of the methylation machinery. We have discovered that a large majority of human tumors overexpress the DNMT3A2 isoform and have determined the cryo-EM structure of this isoform together with its non-catalytically active accessory protein, DNMT3B3 bound to a nucleosome. Unexpectedly, the heterotetrameric complex binds to the acidic patch present on all nucleosomes raising questions as to how specificity of methylation is obtained. The mechanisms responsible for the generation of altered DNA methylation patterns in all human cancers are not understood. We have found profound alterations in the ratios of DNMT3A2 to DNMT3B3 which might be partially responsible for these changes. I will also discuss the development of new drugs and combinations to target abnormal methylation in cancer and present results of small clinical trials in patients to test these approaches.

BIO:
Peter Jones was born in Cape Town, raised and attended college in Rhodesia (now Zimbabwe), and received his Ph.D. from the University of London. He joined the University of Southern California in 1977, attaining the rank of Professor in 1985 and Distinguished Professor in 1999. He served as Director of the USC Norris Comprehensive Cancer Center between 1993 and 2011. Dr. Jones became Chief Scientific Officer of Van Andel Institute (VAI) in Grand Rapids, Michigan in 2014. His laboratory discovered the effects of 5 azacytidine on cytosine methylation and first established the link between DNA methylation, gene expression and differentiation. He helped pioneer the field of epigenetics, particularly its role in cancer, and helped develop novel cancer therapies. He has published more than 300 scientific papers and received several honors, including two Outstanding Investigator Awards from the NCI. He and Stephen Baylin shared the Kirk Landon Award for Basic Cancer Research from the AACR in 2009 and the Medal of Honor from the American Cancer Society in 2011. Dr. Jones is a past President of the American Association for Cancer Research (AACR) and was elected a Fellow of the American Association for the Advancement of Science in 2009 and a Fellow of the Academy of the AACR in 2013. He was elected a member of the National Academy of Sciences of the USA in 2016, the American Academy of Arts and Sciences in 2017 and received an honorary D.Sc. from Stellenbosch University in 2018.

Relaxation brings your body to a calm, steady posture creating a stillness at the physical level, and prepares the mind for meditation. Rejuvenation detoxes the mind to let go of stress and complex emotions, and will leave you feeling light and refreshed. Meditation includes being mindful of your heart, will connect you with yourself by listening to your heart’s voice.

Apart from learning a simple practice we will provide you with resources that help you practice at home. The outcome of the ongoing practice is improved concentration, better sleep, increased awareness(within and surroundings), peace and overall a balanced individual.

About the exhibit:
Sarah Buckius’ “!!!techn010ffspring!!!” is an exhibition where feminist art meets science and the history of invention. On view at Lane Hall as part of U-M Arts Initiative’s themed semester on Arts & Resistance, “!!!techn010ffspring!!!” critiques the patriarchal paradigms of the STEM field by highlighting the history of women inventors. This exhibition brings conceptual invention in fine art and performance to the disciplines of information technology, robotics, and engineering. Buckius creates “technoffsprings”: complex machines that weave together the history of inventions related to the gendered labor of women, especially regarding women’s social roles as caregivers and subjects of care themselves.

Trained as an engineer and an artist, Buckius’ machines are intentionally complex, layered, and illogical or absurdly logical. In the nature of women’s caregiving, they teeter between order and chaos. Her “digital tinkerings” tell epic tales of motherhood, technology, female bodies, and commerce—both personal and externalized through women’s inventions and early forays that bridged caregiving and commerce. Buckius' work proposes improvisation as a form of absurdist resistance to, and alternative to, patriarchal, capitalist, production-based, and seemingly rational, useful, logical systems.

About the Artist:
Sarah Buckius is an artist, educator, and engineer who lives in Santa Cruz, California. Originally from the midwest (Champaign, IL), she holds an M.F.A. from The University of Michigan, Ann Arbor and a B.S. in mechanical engineering from the University of Illinois, Urbana-Champaign. Her creative work, which incorporates digital media (video, photography, collage, animation) and performance, has been exhibited nationally and internationally. Through her work, she weaves "Intertwined HerStories" that originate from the cross-section of *-gender-*-technology-*-lens-based-media-*-the human body-*-caregiving-*. She works in the space of absurdity that emerges at the point of disconnect between the seemingly coded / structured / ordered / production-based space of technology and the messy / complex / idiosyncratic space of humanity and is interested in uncovering the ways in which working with and creating technology illuminates humanness, including gender biases. With an underlying goal of supporting DEI in STEM fields, her work illuminates the ingenuity of diverse groups of people.

This interactive performance stems from artist Sarah Buckius’s Arts & Resistance exhibit !!!techn010ffspring!!!, which is on view in Lane Hall during Fall semester.

Bringing together her perspectives as an artist, mechanical engineer, and mother, Buckius developed a female-coded-robot-persona who is a bit of a provocateur, an inventor of absurd mischievous interactions with the live audience that weave together historical and present day techno-science-fact-fiction gender-based references in a tangled mesh of video, sound, animation, and code-based instructions. The piece investigates female-coded personae of robots, code-based work of mechanical turks, the invention of the “self-cleaning house” and Silicon Valley’s motto to “move fast and break things”. Audience members interact with coded-game-like instructions that direct them to interact with her robot personae to execute mechanical turk-like tasks.

Abstract:
Signaling-regulated transcription factors (TFs) orchestrate the developmental and differentiation trajectories of cells and their activation states. Understanding TF activities at the single-cell level represents a formidable challenge. Single-cell multi-omics technologies now measure different modalities such as RNA, surface proteins, and chromatin states. Moreover, emerging spatial technologies offer highly multiplex profiling of RNAs and proteins, while preserving the spatial context of the tissue. Consequently, there is a tremendous need for computational methods to integrate these measurements and infer the underlying cell type- and state-specific transcriptional programs. In this talk, I will present our computational frameworks for delineating context-specific regulatory programs based on single-cell omics and spatial transcriptomics datasets. These frameworks have the potential to fill a significant gap in knowledge by defining cell context-specific regulators driving cellular identity, as well as discovering new targets and approaches for advancing therapy.

Short Bio:
Hatice Ülkü Osmanbeyoğlu joined University of Pittsburgh in December 2018 as an Assistant Professor in the Department of Biomedical Informatics at the University of Pittsburgh School of Medicine and a member of Hillman's Cancer Biology Program. She is also affiliated with the Intelligent System Program in the School of Computing and Information, the Bioengineering in the School of Medicine and the Biostatistics in the School of Public Health. Hatice has a BS in Computer Engineering from Northeastern University (2004, Summa Cum Laude), MS in Electrical and Computer Engineering from Carnegie Mellon University (2006), MS in Bioengineering from University of Pittsburgh (2009) and a Ph.D. in Biomedical Informatics from University of Pittsburgh (2012). She was a postdoctoral fellow in the Christina Leslie Lab at Memorial Sloan Kettering Cancer Center. Her multidisciplinary research utilizes novel machine learning techniques and multi-omics and imaging technologies to extract therapeutical and biological insight for the purpose of precision medicine. She is a recipient of the Memorial Sloan Kettering Postdoctoral Research Award, NIH NCI Pathway to Independence Award, the Innovation in Cancer Informatics Award and Maximizing Investigators’ Research Award (MIRA) for Early Stage Investigators (R35).

Clinical prediction models aim to predict a person’s risk of an outcome (e.g. complications, mortality) given their observed characteristics (1). Risk predictions are traditionally derived from regression models. Artificial Intelligence, and specifically Machine Learning methods, are gaining interest to develop predictive algorithms. Predictions from classic models or AI algorithms need to be reliable to provide valid support for tasks such as shared decision making and whether a person should initiate a particular treatment.
The aim of this talk is to review recent developments in prediction model development and validation. Illustrations will be provided from different medical applications. Trustworthiness will be discussed in relation to the statistical aspects -such as sample size and the exceptionality of patients-, model uncertainty, and heterogeneity between contexts of practical application.

Abstract:
Core regulatory transcription factors (CR TFs) orchestrate the placement of super enhancers (SEs) to activate transcription of cell-identity specifying gene networks and are critical in promoting cancer. We defined the core regulatory circuitry of fusion positive rhabdomyosarcoma (FP-RMS, a cancer of childhood) in primary tumors and cell lines, which includes PAX3-FOXO1 (P3F), MYOD1, SOX8, MYCN and others. To find chemical probes able to selectively inhibit CR TF transcription, we screened the Structural Genomics Consortium epigenetic probe set by RNA-seq. We found that chemical probes along the acetylation-axis, and not the methylation-axis, are able to cause selective disruption of CR TF transcription. Inhibitors of HDACs (acetylation erasers), BRD4 (acetylation readers) and CBP/p300 (acetylation writers) were all able to selectively halt CR TF transcription.
For HDACs, this raised a conundrum: why would too much histone acetylation, an active chromatin mark, stop transcription at CR TFs? ChIP-seq showed that CR TFs build SEs that have the largest quantities of histone acetylation and the enzymes that write acetylation (i.e., p300), yet paradoxically also harbor the highest amounts of the opposing histone deacetylases (HDACs). To investigate the architectural effects of disabling HDACs and causing hyper acetylation, we developed Absolute Quantification of Architecture (AQuA) HiChIP, revealing erosion of native SE contacts at CR TFs, and extensive aberrant contacts. This did not cause an elongation defect, but rather removed RNA Pol2 from core regulatory genetic elements and eliminated RNA-Pol2 phase condensates in 20 minutes. We further dissected the contribution of HDAC isoforms using a set of HDAC selective inhibitors, finding HDAC1/2/3 are co-essential to CR transcription.
Using HAT inhibitors/degraders, we discovered a profound dependence on CBP/p300 for clustering of Pol2 loops that connect P3F to its target genes. In the absence of CBP/p300, Pol2 long range enhancer loops collapse, Pol2 accumulates in CpG islands and fails to exit the gene body. These results reveal a potential novel axis for therapeutic interference with P3F in FP-RMS and clarify the molecular relationship of P3F and CBP/p300 in sustaining active Pol2 clusters essential for oncogenic transcription.
In multiple contexts, we propose Pol2 Un-Loading Ratio (PULR) as a new key metric to quantify and explain the drug induced defects in CR TF transcription. Overall, our data reveals a SE-specific need for balancing histone acetylation states to maintain SE architecture, Pol2 clustering in 3D, and CR TF transcription.

Investigating the quality of digital trace and data donation

Challenges to traditional survey data collection such as increased costs and decreasing non-response are leading survey researchers to explore new forms of data. Recently, two types of data have received increased focus as a possible replacements or enhancements of surveys: digital trace data and data donation. Digital trace data refers to data produced while individuals interact with digital platforms, such as apps and websites. Data donation, on the other hand, refers to the acquisition of data from online platforms, such as Facebook or Google, directly from users. In a recent study we use an experimental design in a non-probability panel in Germany to explore non-response bias in data donated from Facebook as well measurement error in digital trace data from PCs and mobile phones.

Alexandru Cernat is an associate professor in the social statistics department at the University of Manchester. He has a PhD in survey methodology from the University of Essex and was a post-doc at the National Centre for Research Methods and the Cathie Marsh Institute. Abstract:
Methodological breakthroughs over the past decades have repeatedly revolutionized genomic and proteomic profiling of human tumors. Using RNA sequencing and mass-spectrometry it has now become possible quantify the transcriptional and translational outputs of thousands of tumor samples. These data provide a link between cellular phenotypes and their molecular underpinnings, such as mutations. In the context of cancer, this link represents an opportunity to dissect the complexity and heterogeneity of tumors and to discover new biomarkers or therapeutic strategies. The National Cancer Institute's Clinical Proteomic Tumor Analysis Consortium (CPTAC) was established to accelerate the understanding of the molecular basis of cancer through the application of large-scale proteome and genome analysis, or proteogenomics. In my talk I will review the rationale, methodology and translational impact of proteogenomic profiling of cancer, and detail the contributions of the University of Michigan Proteogenomic Data Analysis Center towards efforts to unravel the genetic and phenotypic complexity of multiple common and rare human cancers.

Marcin Cieslik is an assistant professor in the Departments of Pathology and Computational Medicine and Bioinformatics at the University of Michigan. His lab's research aims to further the discovery, understanding, and clinical translation of genomic underpinnings of cancer. His research group specializes in the development of computational and statistical methods for the analysis of large-scale sequencing data to understand genomic and proteomic mechanisms related to cancer. Currently, their research focuses on discovering genetic and regulatory mechanisms of cancer immune evasion and understanding oncogenic mechanisms through integrative analyses of cancers genomes and proteomes.

Flexible Formal Privacy for Public Data Curation

Researchers rely extensively on public datasets disseminated by official statistics agencies, universities, non-governmental organizations, and other data curators. With the increasing availability of data and computing power comes increased threats to privacy, as published statistics can more easily be used to reconstruct sensitive personal data. Formal privacy (FP) methods, like differential privacy (DP), provably limit such information leakage by injecting carefully chosen randomized noise into published statistics. However, the way DP accounts for privacy degradation requires this noise be injected into every statistic dependent on the confidential dataset. This fails to reflect data curator needs, social, legal or ethical requirements, and complex dependency structures between public and confidential datasets. In this talk, I'll discuss statistical methodology that addresses these problems. We propose a FP framework with novel characterizations of disclosure risk when assessing collections of statistics wherein only some statistics are published with DP guarantees. We demonstrate FP properties maintained by our proposed framework, propose data release mechanisms which satisfy our proposed definition, and prove the optimality properties of downstream statistical estimators based on these mechanism outputs. For this talk, I'll discuss a few end-to-end data analysis examples in public health and surveys, showing how theoretical trade-offs between privacy, utility, and computation time manifest in practice when assessing disclosure risks and statistical utility. I'll conclude with a discussion on the implications of this work for survey researchers, focusing on opportunities to incorporate privacy by design in survey planning, experimental design, and other data collection operations.

Jeremy Seeman is a Michigan Data Science Fellow at the Michigan Institute for Data Science (MIDAS) and MPSDS. He recently graduated with his PhD in statistics from Penn State University. Jeremy's research focuses on statistical data privacy, quantitative methods in the social sciences, and social values in data governance. Short Bio:
Stella Yu received her Ph.D. from Carnegie Mellon University, where she studied robotics at the Robotics Institute and vision science at the Center for the Neural Basis of Cognition. Before she joined the University of Michigan faculty in Fall 2022, she had been the Director of Vision Group at the International Computer Science Institute, a Senior Fellow at the Berkeley Institute for Data Science, and on the faculty of Computer Science, Vision Science, Cognitive and Brain Sciences at UC Berkeley. Dr. Yu is interested not only in understanding visual perception from multiple perspectives, but also in using computer vision and machine learning to automate and exceed human expertise in practical applications.

We are all pedestrians at some point in our daily lives. Whether it is walking to work or strolling through a park, pedestrian safety should be a vital concern. According to the National Highway Traffic Safety Administration, 7,388 pedestrians were killed and more than 60,000 were injured in 2021. As automated vehicle technology proliferates, the safety of all road users must be at the forefront.

This talk, led by Professor Sridhar Lakshmanan, will focus on a variety of enabling technologies for vehicle-pedestrian interactions such as Automated Pedestrian Proxies, Prediction of Vehicle Conflicts, and Use of Projection Light to Increase Pedestrian Safety. In particular, Professor Lakshmanan will highlight his xBOT platform which behaves and is perceived as a free-moving pedestrian, scooter, bicycle, motorbike, or full-sized vehicle to test the safety performance of AV systems.

About the speaker: Sridhar Lakshmanan is an Educator, Researcher, Mentor and Entrepreneur. He is on the faculty of the Electrical and Computer Engineering Department at the University of Michigan – Dearborn. His expertise lies in intelligent systems: autonomous-connected vehicles, robots, intelligent transportation systems, and smart cities. He was won many awards for his work at the University. His publications on automotive radar won the 2001 Best Paper Award from the IEEE Vehicular Electronics Society, on semi-truck platooning won the 2019 GVSETS Conference Best Paper Award from NDIA, and on lightweight transport robot the 2021 GVSETS Conference Best Paper Award from NDIA. He has served as a Project Director and Principal Investigator on a number of grants and contracts from various U.S. Government agencies: Defense, Transportation, Energy, and NSF; Defense Contractors: SAIC and General Dynamics; and Commercial Automotive Companies: Ford, GM, Delphi/Aptiv, ZF, Hella, Osram, and GAA. Sridhar has been a mentor and advisor to more than ten startups. Finally, Sridhar’s estimates on transmission and distribution assets have been used in the City of Detroit’s historic bankruptcy filings in federal courts, and he has been instrumental in the system-wide LED replacements of the City of Detroit’s and City of Memphis’ streetlights. Sridhar got his Ph.D. in Electrical and Computer Engineering from the University of Massachusetts – Amherst in 1991.

Talk Title:
Mapping and modulating intercellular signaling in engineered neuromuscular tissues

Abstract:
Human beings and other biological creatures navigate unpredictable and dynamic environments by combining compliant mechanical actuators (skeletal muscle) with neural control and sensory feedback. Abiotic actuators, by contrast, have yet to match their biological counterparts in their ability to autonomously sense and adapt their form and function to changing environments. We have shown that engineered skeletal muscle actuators, controlled by neuronal networks, can generate force and power functional behaviors such as walking and pumping in a range of untethered robots. These muscle-powered robots are dynamically responsive to biochemical and mechanical stimuli and are capable of complex functional behaviors like exercise-mediated strengthening and healing in response to damage. Our lab uses engineered bioactuators as a platform to understand assembly and remodeling in neuromuscular tissues in physiological and pathological states, restore mobility after disease and damage, and power soft robots. This talk will cover the advantages, challenges, and future directions of understanding and manipulating the mechanics of biological motor control.

Short Bio:
Ritu Raman, PhD is the d’Arbeloff Career Development Assistant Professor of Mechanical Engineering at MIT. Her lab is centered on engineering adaptive living materials for applications in medicine and machines. Prof. Raman has received several recognitions for scientific innovation, including the NSF CAREER Award, the DoD Army Young Investigator Award, and being named a Kavli Fellow by the National Academy of Sciences. She has also been named to the Forbes 30 Under 30 and MIT Technology Review 35 Innovators Under 35 lists, and is the author of the MIT Press book Biofabrication. She is passionate about increasing diversity in STEM and has championed many initiatives to empower women in science, including being named a AAAS IF/THEN ambassador and founding the Women in Innovation and STEM Database at MIT (WISDM). Prof. Raman received her BS from Cornell University and her PhD as an NSF Graduate Research Fellow at the University of Illinois at Urbana-Champaign. She completed her postdoctoral research with Prof. Robert Langer at MIT, funded by a L’Oréal USA For Women in Science Fellowship and a Ford Foundation Fellowship from the National Academies of Sciences, Engineering, and Medicine.

Talk Title:

The evolutionary history, selection, and machine learning-based detection of archaic introgressed variants

Abstract:

The discovery of Denisovans is one of the most exciting findings in human evolution in the past decade. The striking similarity between sequences of the high-altitude adaptation gene EPAS1 in Denisovans and modern Tibetans suggested adaptive introgression. However, the time and geographic ranges where the adaptive introgression happened remain unknown. This talk consists of three studies that are related to archaic adaptive introgression. First, I show that the ancestors of Tibetans experienced two pulses of Denisovan introgression, and the positive selection on EPAS1 did not start until after the Last Glacial Maximum. Second, I show that most commonly-used statistical methods for detecting adaptive introgression fail to consider a confounder from recessive deleterious mutations on the genome, which can inflate their false positive rates especially in conserved genomic regions with low recombination rates. Lastly, I introduce MaLAdapt – a machine learning method for detecting genome-wide adaptive introgression, which reveals novel knowledge of how genomic variants from archaic humans facilitated modern human adaptations in worldwide populations.

Short Bio:

Dr. Xinjun Zhang is an Assistant Professor in the Department of Human Genetics at the University of Michigan, and an affiliated faculty member at CCMB and the Department of Ecology and Evolutionary Biology. The Zhang Lab focuses on developing computational methods to address a series of questions related to how admixture and other population genetic processes shaped human genetic diversity. Dr. Zhang received her BS in Biology from Beijing Normal University, and PhD in Evolutionary Anthropology from UC Davis. She completed her postdoctoral trainings at UCLA with Dr. Kirk Lohmueller (funded by a NIH K99/R00 Pathway to Independence Award) and at UC Merced with Dr. Emilia Huerta-Sanchez.

Abstract:

Single-cell RNA-seq, together with RNA velocity and metabolic labeling, reveals cellular states and transitions at unprecedented resolution. Fully exploiting these data, however, requires kinetic models capable of unveiling governing regulatory functions. In the first part of my talk, I will introduce an analytical framework dynamo (https://github.com/aristoteleo/dynamo-release) and highlight dynamo's power to overcome fundamental limitations of conventional splicing-based RNA velocity analyses to enable accurate velocity estimations on a metabolically labeled human hematopoiesis scRNA-seq dataset. Furthermore, differential geometry analyses reveal mechanisms driving early megakaryocyte appearance and elucidate asymmetrical regulation within the PU.1-GATA1 circuit. Leveraging the least-action-path method, dynamo accurately predicts drivers of numerous hematopoietic transitions. Finally, in silico perturbations predict cell-fate diversions induced by gene perturbations. Dynamo, thus, represents an important step in advancing quantitative and predictive theories of cell-state transitions. Cells do not live in a vacuum, but in a milieu defined by cell–cell communication that can be quantified via recent advances in spatial transcriptomics. In my second section of my talk, I will talk about Spateo, a general framework for quantitative spatiotemporal modeling of single-cell resolution spatial transcriptomics. Spateo develops a comprehensive framework of cell-cell interaction to reveal spatial effects of niche factors and cell type-specific ligand-receptor interactions. Furthermore, Spateo reconstructs 3D models of whole embryos, and performs 3D morphometric analyses. Lastly, Spateo introduces the concept of "morphometric vector field" of cell migrations and integrates spatial differential geometry to unveil regulatory programs underlying various organogenesis patterns of Drosophila and mouse. Thus, Spateo enables the study of the ecology of organs at a molecular level in 3D space, beyond isolated single cells. Moving forward, my lab will try to integrate advances in machine learning and advances in genomics to learn spatially and temporally resolved models of cell fate transition at whole mouse embryo level in 3D space.

Spatial transcriptomics are a collection of genomic technologies that have enabled transcriptomic profiling on tissues with spatial localization information. Analyzing spatial transcriptomic data is computationally challenging, as the data collected from various spatial transcriptomic technologies are often noisy and display substantial spatial correlation across tissue locations. Here, we develop a spatially aware dimension reduction method, SpatialPCA, that can extract a low dimensional representation of the spatial transcriptomics data with biological signal and preserved spatial correlation structure, thus unlocking many existing computational tools previously developed in single-cell RNAseq studies for tailored and novel analysis of spatial transcriptomics. We illustrate the benefits of SpatialPCA for spatial domain detection and explore its utility for trajectory inference on the tissue and for high-resolution spatial map construction. In real data applications, SpatialPCA identifies key molecular and immunological signatures in a newly detected tumor surrounding microenvironment, including a tertiary lymphoid structure that shapes the gradual transcriptomic transition during tumorigenesis and metastasis. In addition, SpatialPCA detects the past neuronal developmental history that underlies the current transcriptomic landscape across tissue locations in the cortex.
